Using Feedback from Data Consumers to Capture Quality Information on Environm...
Data quality information is essential to facilitate reuse of Earth science data. Recorded quality information must be sufficient for other researchers to select suitable data sets for their analysis and confirm the results and conclusions. In the research data ecosystem, several entities are responsible for data quality. Data producers (researchers and agencies) play a major role in this aspect as they often include validation checks or data cleaning as part of their work. It is possible that the quality information is not supplied with published data sets; if it is available, the descriptions might be incomplete, ambiguous or address specific quality aspects. Data repositories have built infrastructures to share data, but not all of them assess data quality. They normally provide guidelines of documenting quality information. Some suggests that scholarly and data journals should take a role in ensuring data quality by involving reviewers to assess data sets used in articles, and incorporating data quality criteria in the author guidelines. However, this mechanism primarily addresses data sets submitted to journals. We believe that data consumers will complement existing entities to assess and document the quality of published data sets. This has been adopted in crowd-source platforms such as Zooniverse, OpenStreetMap, Wikipedia, Mechanical Turk and Tomnod. This paper presents a framework designed based on open source tools to capture and share data users’ feedback on the application and assessment of research data. The framework comprises a browser plug-in, a web service and a data model such that feedback can be easily reported, retrieved and searched. The feedback records are also made available as Linked Data to promote integration with other sources on the Web. Vocabularies from Dublin Core and PROV-O are used to clarify the source and attribution of feedback. The application of the framework is illustrated with the CSIRO’s Data Access Portal.

This webinar was organised primarily for Scientific Journal editors or publishers who are interested in reviewing/publishing AOPs and collaborating with the OECD in this activity.
The objective of the webinar was to present the basis for cooperation between scientific journals and the OECD and discuss the lessons learnt so far.
Dries Knapen (University of Antwerp, Belgium) and Jason O’Brien (National Wildlife Research Centre, Canada) presented lessons learnt from the pilot study conducted at Environmental Toxicology and Chemistry (ET&C) and at Environmental and Molecular Mutagenesis (EMM), with the first AOPs and how the journal review process was optimised in this context.

The value of preprint servers and next-generation search technologies was demonstrated, but literature databases not covering preprints may lose value. COVID-19 provides a strong argument for open access and shows preprints can play an important role in biomedical research dissemination.

Alliance for Risk Assessment Dose Response Framework- Society for Risk Analys...
With improvements in our biological understating, computational power, and an ever-changing regulatory landscape, new methods for evaluating human health impact and risk are emerging. Since 2010, the Beyond Science & Decisions workshop series has provided a venue for testing, vetting, and improving novel risk assessment methods. With the collaboration of over 55 organizations representing government, industry, scientific societies, consultancies, and environmental NGOs, the series has now reviewed over 30 case studies illustrating such methods. The ARA Dose Response Framework includes these case studies and links to key guidance documents on a range of risk assessment issues. It was developed by panel members and workshop participants as a way to categorize and identify gaps in available methods, and to aid risk assessors in identifying useful tools for different problem formulations. It is intended as a tool to help guide the risk assessor in selecting an appropriate method(s) for addressing different issues related to hazard characterization and dose-response assessment, and to help the field of risk assessment identify gaps in methodology. This symposium will highlight several methods that have been presented as part of the workshop series, and then provide an interactive demonstration of the Dose Response Framework and how these methods fit within the framework. The session will then open for audience discussion on enhancements to the Framework.

Real World Evidence Initiative Report
The Green Park Collaborative (GPC) has developed a new tool to help health care decision makers confidently and consistently use Real World Evidence (RWE) when making tough coverage and care choices. Called RWE Decoder, the spreadsheet-based assessment tool lets users review and evaluate all existing studies and evidence for both rigor and relevance. Informed by these factors, users can assess study quality, and generate a visual summary to help gauge the evidence under review.
Published RWE studies developed from data-rich electronic medical records or medical claims data are increasingly available from health care systems. However, the quality of this research can vary widely, and payers, clinicians and other health care decision makers often dismiss it out of hand. RWE Decoder and its associated user guide and framework, offer a thoughtful approach to helping these decision makers assess whether RWE studies address their questions and can appropriately guide their choices.

The value of preprint servers and next-generation search technologies was demonstrated, but literature databases not covering preprints may lose value. COVID-19 provides a strong argument for open access and shows preprints can play an important role in biomedical research dissemination.

With improvements in our biological understating, computational power, and an ever-changing regulatory landscape, new methods for evaluating human health impact and risk are emerging. Since 2010, the Beyond Science & Decisions workshop series has provided a venue for testing, vetting, and improving novel risk assessment methods. With the collaboration of over 55 organizations representing government, industry, scientific societies, consultancies, and environmental NGOs, the series has now reviewed over 30 case studies illustrating such methods. The ARA Dose Response Framework includes these case studies and links to key guidance documents on a range of risk assessment issues. It was developed by panel members and workshop participants as a way to categorize and identify gaps in available methods, and to aid risk assessors in identifying useful tools for different problem formulations. It is intended as a tool to help guide the risk assessor in selecting an appropriate method(s) for addressing different issues related to hazard characterization and dose-response assessment, and to help the field of risk assessment identify gaps in methodology. This symposium will highlight several methods that have been presented as part of the workshop series, and then provide an interactive demonstration of the Dose Response Framework and how these methods fit within the framework. The session will then open for audience discussion on enhancements to the Framework.

Called RWE Decoder, the spreadsheet-based assessment tool lets users review and evaluate all existing studies and evidence for both rigor and relevance. Informed by these factors, users can assess study quality, and generate a visual summary to help gauge the evidence under review.
Published RWE studies developed from data-rich electronic medical records or medical claims data are increasingly available from health care systems. However, the quality of this research can vary widely, and payers, clinicians and other health care decision makers often dismiss it out of hand. RWE Decoder and its associated user guide and framework, offer a thoughtful approach to helping these decision makers assess whether RWE studies address their questions and can appropriately guide their choices.

This study evaluated the use of an interactive computer module to supplement a traditional paper informed consent form for pediatric endoscopy. Parents who received the supplemental electronic module were more likely to achieve informed consent compared to those who only received the paper form. The electronic module did not impact parent satisfaction, anxiety, or the number of questions asked of physicians. The results suggest that electronic tools can enhance traditional informed consent methods.

This paper describes the methods of the Treatment In Morning versus Evening (TIME) study, a large prospective randomized open-label blinded endpoint study comparing morning versus evening dosing of antihypertensive medications. The TIME study recruits participants through advertising, primary and secondary care, and patient databases in the UK. Participants self-enroll and consent on a secure website, and are randomized to morning or evening dosing. Follow-ups are conducted by automated email at 1 month and every 3 months thereafter. The study uses a prospective randomized open-label blinded endpoint design to establish if evening dosing is more cardioprotective than morning dosing.

Wikis allow for more efficient literature searches, easier citation handling, and iterative publishing of up-to-date guidelines. This makes the process more transparent, flexible, scalable and affordable compared to traditional written guidelines which become quickly outdated and are costly to produce. ClinVar: Aggregating Data to Improve Variant Interpretation - Melissa Landrum
The rate of variant discovery continues to surpass the rate of clinicalgrade interpretation. This is a challenge for precision medicine, because fast, reliable access to variant interpretations is necessary to provide well-informed and timely interpretations of test results to patients. ClinVar is a public repository for interpretations of clinical significance and functional effects of variants in any gene and for any disease. Interpretations are submitted by many sources, including clinical testing laboratories, research laboratories, locus-specific databases, expert panels, practice guidelines, as well as OMIM® and GeneReviews™. Collecting variant interpretations in ClinVar depends on integrating data from these different sources, which has several benefits. First, data integration requires standardizing the data from each source. This improves the quality of the data in ClinVar as well as in each of the individual datasets. ClinVar staff validate HGVS expressions as a routine part of ClinVar submission processing. Submitters are encouraged to use standard terms in MedGen for diseases and phenotypes. Standard terms for clinical significance are used in ClinVar when available; for example, ClinVar uses the terms recommended by ACMG to classify variants for Mendelian diseases. Secondly, ClinVar aggregates all data for a variant defined by its genomic location. Therefore, HGVS descriptions on different transcripts or on different genomic sequences can be recognized as the same variant. Thirdly, integrating data from multiple submitters allows the evidence from all sources to be pooled together. This larger collection of evidence aids the re-evaluation of variant classifications, and is especially valuable for rare variants and novel gene-disease relationships. Fourthly, data integration means that variant interpretations from different sources can be viewed together and compared. Thus a ClinVar user has access to interpretations outside any internal system and knows when there is consensus in the interpretation or not. Submitting laboratories use reports of conflicting interpretations in ClinVar to prioritize variants that they should re-evaluate. ClinVar receives data from many data providers, and therefore provides clear attribution to each contributing group, including links to records in LSDBs. Each source may update their submission to ClinVar at any time. For example, a record may be updated when a variant is re-classified or when additional evidence is available to support the interpretation. Submitters may consider providing regular updates to ClinVar to prevent their interpretations from becoming out of date. Submissions to ClinVar describe variants that range in complexity from simple alleles with explicit sequence locations through copy number changes and cytogenetic rearrangements with fuzzy boundaries.

Since the legitimacy of data sharing in the UK is framed in terms of ‘personal data’ being shared for ‘direct care’ (subject to legal exceptions), the blurred boundaries between clinical care and research, and the spectrum of identifiability of data also lead to differing interpretations resulting in inconsistent practices.
In a multidisciplinary collaboration, the PHG Foundation and the UK’s Association for Clinical Genetic Science co-hosted a workshop to examine the clinical necessity for sharing variant data and associated phenotypic information, the technical feasibility and the legal and regulatory impediments to such sharing. Delegates included clinicians, laboratory scientists, and key policy makers, including the National Data Guardian for Health and Care and representatives from the 100,000 Genomes Project, a pioneering research project which promises to build a legacy for future genomics services in the UK. The key finding from our work was that current arrangements for sharing genomic variants within the NHS are unsatisfactory and inconsistent practices are compromising safety and quality. Our workshop report [1] highlights the urgent need for (i) national agreement to optimise sharing within the NHS and develop consensus on the legitimacy of data sharing, (ii) standardised operational processes, including a designated sustainable database or mechanism for sharing, and (iii) strong leadership by the multiple relevant health organisations to demonstrate the benefits and risks associated with sharing and not sharing data.
Since publication of the workshop report, the NHS Consortium (operating within the DECIPHER database) has reported a 120% increase in the number of cases shared, the 100,000 Genomes Project and associated data embassy have got underway and the EU Data Protection Regulation has been finalised. However research highlights continuing public reservations about some aspects of data sharing including commercial access and misgivings around secondary uses of data. Publication of the National Data Guardian’s long-awaited review of consent and security provisions to provide guidance on a new consent and opt-out model for sharing patient information in the NHS, has been delayed pending the results of the EU referendum being known. Against this backdrop, the imperative to develop robust, proportionate policies for genomic data sharing becomes increasingly acute.

Legal issues include medical liability based on potential harm to patients; liability based on third-party intellectual property or privacy rights in the data; and regulatory risks as variant data is integrated into genetic tests or devices. Can these risks can be managed through appropriate governance structures – including adequate consents, access processes, contributor agreements, and disclaimers – while still facilitating sharing and clinical use?

We have investigated compliance with guidelines regarding HGVS nomenclature and/or submission of variants to public databases in the author instructions of several genetics and genomics journals. For this, we used a list of genetics and genomics journals created by the Human Variome Project (HVP) office (See http://www.humanvariomeproject.org/resources/genetics-and-genomics-journals.html). The HVP aims to work towards open and free sharing of high quality information on genetic variation and its effect on human health. The HVP Gene and Disease-specific Database Council has created example instructions for authors for genetics and genomic journals containing guidelines regarding HGVS nomenclature and submission of variants to public databases. The HVP office has sent this document to journal editors asking them to include similar requirements in their instructions for authors. The rationale is that better instructions will help improving the quality of variant descriptions in manuscripts and access to variant information in databases.
We have used this list to select journals including both requirements. We have investigated the January 2016 issue of several of them. A group of students has checked the publications first for the basic requirements: mentions of the reference sequence used to describe variants and the presence of the variants in public databases. The next step was to check variant and phenotype descriptions with specific attention for predicted protein effects. Our preliminary results suggest that predicted protein effects in publications cannot be verified in case of altered splice sites without supporting RNA-level evidence or in case of insertions of unspecified nucleotides. Although the underlying variants are likely to have disease-causing effects, lack of supporting evidence disqualifies this information for diagnostic use. In several cases, the RNA-level information was specified in the gene variant database submission, indicating that submission of variants to databases prior to manuscript acceptance might improve the quality of publications. We have observed that authors include statements suggesting variants have been submitted to databases, but the variants were not found. Reviewers and journal editors could help improving manuscript quality by insisting on compliance and enforcing the existing guidelines.More from Human Variome Project (20)

When I was asked to give a companion lecture in support of ‘The Philosophy of Science’ (https://shorturl.at/4pUXz) I decided not to walk through the detail of the many methodologies in order of use. Instead, I chose to employ a long standing, and ongoing, scientific development as an exemplar. And so, I chose the ever evolving story of Thermodynamics as a scientific investigation at its best.
Conducted over a period of >200 years, Thermodynamics R&D, and application, benefitted from the highest levels of professionalism, collaboration, and technical thoroughness. New layers of application, methodology, and practice were made possible by the progressive advance of technology. In turn, this has seen measurement and modelling accuracy continually improved at a micro and macro level.
Perhaps most importantly, Thermodynamics rapidly became a primary tool in the advance of applied science/engineering/technology, spanning micro-tech, to aerospace and cosmology. I can think of no better a story to illustrate the breadth of scientific methodologies and applications at their best.
Describing and Interpreting an Immersive Learning Case with the Immersion Cub...
Current descriptions of immersive learning cases are often difficult or impossible to compare. This is due to a myriad of different options on what details to include, which aspects are relevant, and on the descriptive approaches employed. Also, these aspects often combine very specific details with more general guidelines or indicate intents and rationales without clarifying their implementation. In this paper we provide a method to describe immersive learning cases that is structured to enable comparisons, yet flexible enough to allow researchers and practitioners to decide which aspects to include. This method leverages a taxonomy that classifies educational aspects at three levels (uses, practices, and strategies) and then utilizes two frameworks, the Immersive Learning Brain and the Immersion Cube, to enable a structured description and interpretation of immersive learning cases. The method is then demonstrated on a published immersive learning case on training for wind turbine maintenance using virtual reality. Applying the method results in a structured artifact, the Immersive Learning Case Sheet, that tags the case with its proximal uses, practices, and strategies, and refines the free text case description to ensure that matching details are included. This contribution is thus a case description method in support of future comparative research of immersive learning cases. We then discuss how the resulting description and interpretation can be leveraged to change immersion learning cases, by enriching them (considering low-effort changes or additions) or innovating (exploring more challenging avenues of transformation). The method holds significant promise to support better-grounded research in immersive learning.

Context. With a mass exceeding several 104 M⊙ and a rich and dense population of massive stars, supermassive young star clusters
represent the most massive star-forming environment that is dominated by the feedback from massive stars and gravitational interactions
among stars.
Aims. In this paper we present the Extended Westerlund 1 and 2 Open Clusters Survey (EWOCS) project, which aims to investigate
the influence of the starburst environment on the formation of stars and planets, and on the evolution of both low and high mass stars.
The primary targets of this project are Westerlund 1 and 2, the closest supermassive star clusters to the Sun.
Methods. The project is based primarily on recent observations conducted with the Chandra and JWST observatories. Specifically,
the Chandra survey of Westerlund 1 consists of 36 new ACIS-I observations, nearly co-pointed, for a total exposure time of 1 Msec.
Additionally, we included 8 archival Chandra/ACIS-S observations. This paper presents the resulting catalog of X-ray sources within
and around Westerlund 1. Sources were detected by combining various existing methods, and photon extraction and source validation
were carried out using the ACIS-Extract software.
Results. The EWOCS X-ray catalog comprises 5963 validated sources out of the 9420 initially provided to ACIS-Extract, reaching a

. The X-ray sources exhibit a highly concentrated spatial distribution,
with 1075 sources located within the central 1 arcmin. We have successfully detected X-ray emissions from 126 out of the 166 known
massive stars of the cluster, and we have collected over 71 000 photons from the magnetar CXO J164710.20-455217.

What next? 1) A working group is currently translating the criteria to items that can be evaluated in practice Some quality items have simple yes/no evaluation For many others more detailed grading need to be established Design a scheme to measure overall database quality 2) Beta testing with some real databases Refining the quality calculation scheme 3) Database quality evaluation Requires independent group without any conflict of interest Feeback for curators and information for users (electronic seal) 4) Refinement of quality criteria 5) Evaluation of databases every few years Voluntary participation
