The document discusses genotype imputation and the DNApod workflow. Genotype imputation predicts unobserved genotypes in study individuals using reference haplotypes. DNApod is a database of whole genome sequences for rice, maize and sorghum strains that can be used to find genome-wide DNA polymorphisms. A web service was constructed to allow genotype imputation using reference haplotypes through a Galaxy API, running on local PCs or supercomputers. Validation of imputation accuracy is a future plan.

In particular, he focuses on commonly adjusted parameters that will allow you to more effectively use the powerful Basic Local Alignment Algorithm Tool (BLAST) to identify off-target hybridization/annealing events. Dr McNeill also covers practical examples using NCBI tools to design assays.
Rare Variant Analysis Workflows: Analyzing NGS Data in Large Cohorts
Analysis of rare variants for population-level data is becoming a more common component of genomic research. Whether using exome chips, whole-exome sequencing, or even whole-genome sequencing, rare variation analysis requires a unique analytic perspective.
In this presentation, we will review some of the tools available in SVS for large sequenced cohorts including summarization, visualization, and statistical analysis of rare variants using KBAC, CMC, and other methods.
Special attention will be given to useful functions available for download from the SVS scripts repository.
Long read sequencing - LSCC lab talk - fri 5 june 2015
Long read sequencing technologies such as Pacific Biosciences and Oxford Nanopore offer several advantages over short read technologies. They can generate reads of over 100kb which allows for untangling of repeats and completion of genomes and phasing of haplotypes. While PacBio is more established, Nanopore offers the potential for real-time, portable sequencing. Both require adaptation of bioinformatics tools and analysis approaches. The new technologies will change genomics jobs by moving more to streaming analysis and requiring skills in adapting to changing technologies.

The author analyzed whole genome sequencing data from a 14-person CEPH pedigree, identifying over 680 recombination crossovers to phase variants into maternal and paternal haplotypes. Over 99% of called variants were found to segregate in a manner consistent with genetic inheritance, establishing this set as a high-confidence "ground truth" for variant calling assessment. The analysis also identified areas for improvement in structural variant and small indel calling.

Prokka - rapid bacterial genome annotation - ABPHM 2013
Rapid automatic microbial genome annotation using Prokka
Dr Torsten Seemann presents on Prokka, a tool he developed for rapid automatic annotation of microbial genomes. Prokka uses existing gene prediction tools like Prodigal and Infernal along with database searches to identify features like protein coding genes, tRNAs, and rRNAs. Prokka aims to annotate genomes quickly in under 15 minutes while providing standardized GFF3 and Genbank output files along with provenance on the sources of annotations. Prokka has been used to annotate over 50,000 draft genomes and is an ongoing project aimed at improving accuracy, modularity, and performance.

GENCODE provides manual gene annotation of the human genome based on cDNA, EST, genomic and protein sequences, as well as publication and comparative analysis data. It is a merge of annotation from HAVANA and Ensembl. GENCODE v23 contains over 60,000 genes made up of protein coding, long non-coding RNA and pseudogenes. It is the reference gene set for the ENCODE project and can be viewed on the UCSC genome browser and Ensembl. HAVANA annotation of new patches and alternative loci is ongoing to improve GENCODE.
Using VarSeq to Improve Variant Analysis Research Workflows
In this webinar presentation, we will review workflow strategies for quality control and analysis of DNA sequence variants using the VarSeq software package from Golden Helix. VarSeq is a powerful platform for analysis of DNA sequence variants in clinical and translational research settings. VarSeq provides researchers with easy access to curated public databases of variant annotation information, and also enables users to incorporate their own local databases or downloaded information about variants and genomic regions.

Apollo and i5K: Collaborative Curation and Interactive Analysis of Genomes
Precise elucidation of the many different biological features encoded in a genome requires a careful curation process that involves reviewing all available evidence to allow researchers to resolve discrepancies and validate automated gene models, protein alignments, and other biological elements. Genome annotation is an inherently collaborative task; researchers only rarely work in isolation, turning to colleagues for second opinions and insights from those with expertise in particular domains and gene families.
The i5k initiative seeks to sequence the genomes of 5,000 insect and related arthropod species. The selected species are known to be important to worldwide agriculture, food safety, medicine, and energy production as well as many used as models in biology, those most abundant in world ecosystems, and representatives in every branch of the insect phylogeny in an effort to better understand arthropod evolution and phylogeny. Because computational genome analysis remains an imperfect art, each of these new genomes sequenced will require visualization and curation.
Apollo is an instantaneous, collaborative, genome annotation editor, and the new JavaScript based version allows researchers real-time interactivity, breaking down large amounts of data into manageable portions to mobilize groups of researchers with shared interests. The i5K is a broad and inclusive effort that seeks to involve scientists from around the world in their genome curation process and Apollo is serving as the platform to empower this community. Here we offer details about this collaboration.

Genome annotation is an inherently collaborative task; researchers only rarely work in isolation, turning to colleagues for second opinions and insights from those with expertise in particular domains and gene families.
The i5k initiative seeks to sequence the genomes of 5,000 insect and related arthropod species. The selected species are known to be important to worldwide agriculture, food safety, medicine, and energy production as well as many used as models in biology, those most abundant in world ecosystems, and representatives in every branch of the insect phylogeny in an effort to better understand arthropod evolution and phylogeny. Because computational genome analysis remains an imperfect art, each of these new genomes sequenced will require visualization and curation.
Apollo is an instantaneous, collaborative, genome annotation editor, and the new JavaScript based version allows researchers real-time interactivity, breaking down large amounts of data into manageable portions to mobilize groups of researchers with shared interests. The i5K is a broad and inclusive effort that seeks to involve scientists from around the world in their genome curation process and Apollo is serving as the platform to empower this community. To meet the challenges of sequencing the large, hexaploid genome, the IWGSC focused initially on developing a solid foundation for sequencing that would accommodate any future advancements in sequencing technologies: i.e., producing physical maps for all 21 individual bread wheat chromosomes.
Using VarSeq to Improve Variant Analysis Research Workflows
Many questions must be answered when analyzing DNA sequence variants: How do I determine which variants are potentially deleterious? Is the sequencing quality sufficient? How do I prioritize the results? Which annotation sources may help answer my research question?
In this webinar presentation, we will review workflow strategies for quality control and analysis of DNA sequence variants using the VarSeq software package from Golden Helix. VarSeq is a powerful platform for analysis of DNA sequence variants in clinical and translational research settings. VarSeq provides researchers with easy access to curated public databases of variant annotation information, and also enables users to incorporate their own local databases or downloaded information about variants and genomic regions.
The presentation will include interactive demonstrations using VarSeq to analyze variants found by exome sequencing of an extended family with a complex disease. We will review strategies for assessing variant quality, applying genomic annotations, incorporating custom annotation sources, and creating variant filters in VarSeq. We will also demonstrate the PhoRank gene ranking algorithm and its application for prioritizing variants.
Introduction to Apollo for i5k
Apollo is a web-based application that supports and enables collaborative genome curation in real time, allowing teams of curators to improve on existing automated gene models through an intuitive interface. Apollo allows researchers to break down large amounts of data into manageable portions to mobilize groups of researchers with shared interests.
The i5K, an initiative to sequence the genomes of 5,000 insect and related arthropod species, is a broad and inclusive effort that seeks to involve scientists from around the world in their genome curation process, and Apollo is serving as the platform to empower this community.

This document summarizes a study comparing RNA sequencing (RNA-Seq) results from challenging sample types amplified using NuGEN Technologies' Ovation RNA-Seq and Ovation RNA-Seq FFPE systems. The study found that both systems produced high-quality sequencing data from as little as 500 picograms or 100 nanograms of total RNA, respectively, without requiring rRNA reduction or polyA selection. Differential expression analysis of RNA from formalin-fixed paraffin-embedded (FFPE) samples showed high concordance with matched fresh frozen samples. The results demonstrate the ability to reliably study disease using archived FFPE samples.

RNA sequencing analysis tutorial with NGS
