Taverna is a free and open-source workflow management system that allows researchers to design and execute scientific workflows. It was developed by the University of Manchester to support in silico experiments in biology. Taverna provides a graphical user interface for designing workflows using a variety of distributed data sources and web services without having to learn complex programming. It has been widely adopted by researchers in fields such as biology, healthcare, astronomy, and cheminformatics to automate analysis pipelines and share workflows.

As a result, a new form of scholarly publication is emerging: data publishing. Data publishing - or making data reusable, citable, and accessible for long periods - is more than simply providing a link to a data file or posting the data to the researcher’s web site. We will discuss best practices, including the use of persistent identifiers and full data citations, the importance of metadata, the choice between public data and restricted data with terms of use, the workflows for collaboration and review before data release, and the role of trusted archival repositories. The Harvard Dataverse repository (and the Dataverse open-source software) provides a solution for data publishing, making it easy for researchers to follow these best practices, while satisfying data management requirements and incentivizing the sharing of research data.

The FAIR Guiding Principles facilitate the Findability, Accessibility, Interoperability, and Reusability of digital resources. The Library of Integrated Network-based Cellular Signatures (LINCS) Project has sought to implement the FAIR principles in the provision of its resources in order to optimize usability. We have surveyed the FAIR principles and are implementing specific facets within the LINCS resources. Subsequently, with reference to the literature and other efforts to measure FAIRness, we are developing quantitative metrics to assess the FAIRness of each dataset and resource in order to provide users with objective measures of the characteristics of the LINCS project. Assessing and improving the FAIRness of LINCS is an ongoing effort by our team that will benefit from community input to ensure that all LINCS users are optimally engaged with this resource.

The ‘FAIR Guiding Principles for scientific data management and stewardship’ [1] launched a global dialogue within research and policy communities and started a journey to wider accessibility and reusability of data and preparedness for automation-readiness (I am one of the army of authors). Over the past 5 years FAIR has become a movement, a mantra and a methodology for scientific research and increasingly in the commercial and public sector. FAIR is now part of NIH, European Commission and OECD policy. But just figuring out what the FAIR principles really mean and how we implement them has proved more challenging than one might have guessed. To quote the novelist Rick Riordan “Fairness does not mean everyone gets the same. Fairness means everyone gets what they need”.
As a data infrastructure wrangler I lead and participate in projects implementing forms of FAIR in pan-national European biomedical Research Infrastructures. We apply web-based industry-lead approaches like Schema.org; work with big pharma on specialised FAIRification pipelines for legacy data; promote FAIR by Design methodologies and platforms into the researcher lab; and expand the principles of FAIR beyond data to computational workflows and digital objects. Many use Linked Data approaches.
In this talk I’ll use some of these projects to shine some light on the FAIR movement. Spoiler alert: although there are technical issues, the greatest challenges are social. FAIR is a team sport. Knowledge Graphs play a role – not just as consumers of FAIR data but as active contributors. To paraphrase another novelist, “It is a truth universally acknowledged that a Knowledge Graph must be in want of FAIR data.”

The Nectar Research Cloud provides an OpenStack cloud for Australia’s academic researchers. Since its inception in 2012 it has grown steadily to over 30,000 CPUs, with over 10,000 registered users from more than 50 research institutions. It is different to many clouds in being a federation across eight organisations, each of which runs cloud infrastructure in one or more data centres and contributes to a distributed help desk and user support. A Nectar core services team runs centralised cloud services. This presentation will give an overview of the experiences, challenges and benefits of running a federated OpenStack cloud and a short demonstration on using the Nectar cloud. We will also describe some current approaches that are looking to extend this federation to encompass other institutions including some in New Zealand, to extend the infrastructure using commercial cloud providers, and to move towards interoperability with the growing number of international science and research clouds through the new Open Research Cloud initiative.

How novel compute technology transforms life science researchDenis C. Bauer
Unprecedented data volumes and pressure on turnaround time driven by commercial applications require bioinformatics solutions to evolve to meed these new demands. New compute paradigms and cloud-based IT solutions enable this transition. Here I present two solution capable of meeting these demands for genomic variant analysis, VariantSpark, as well as genome engineering applications, GT-Scan2.
VariantSpark classifies 3000 individuals with 80 Million genomic variants each in under 30 minutes. This Hadoop/Spark solution for machine learning application on genomic data is hence capable to scale up to population size cohorts.
GT-Scan2, identifies CRISPR target sites by minimizing off-target effects and maximizing on-target efficiency. This optimization is powered by AWS Lambda functions, which offer an “always-on” web service that can instantaneously recruit enough compute resources keep runtime stable even for queries with several thousand of potential target sites.

Genetic analysis of molecular traits such as gene expression, splicing and chromatin accessibility requires a number of complex analysis steps that can easily take weeks or months for a analyst to implement from scratch. In the CINECA project, we have developed a number of modular Nextflow workflows that standardise and automate these steps. In this webinar, we will give an overview of the CINECA workflows for genotype imputation, gene expression and splicing quantification, data normalisation and association testing, and demonstrate how these workflows can be used in a federated setting without transferring identifiable personal data between partners.
The CINECA webinar series aims to discuss ways to address common challenges and share best practices in the field of cohort data analysis, as well as distribute CINECA project results. All CINECA webinars include an audience Q&A session during which attendees can ask questions and make suggestions. Please note that all webinars are recorded and available for posterior viewing.

Within 6 months of adopting AWS, Life Technologies launched their Digital Hub platform in production, which now undergirds Life Technologies' entire instrumentation product suite.This immediately began to decrease their time-to-market and enhance their customers' user experience. In this session, we provide an overview of our path to the AWS cloud, with particular focus on the evaluation criteria used to make a cloud vendor decision. We also discuss the lessons learned since going into production.

The European Unemployment Puzzle: implications from population agingGRAPE
We study the link between the evolving age structure of the working population and unemployment. We build a large new Keynesian OLG model with a realistic age structure, labor market frictions, sticky prices, and aggregate shocks. Once calibrated to the European economy, we quantify the extent to which demographic changes over the last three decades have contributed to the decline of the unemployment rate. Our findings yield important implications for the future evolution of unemployment given the anticipated further aging of the working population in Europe. We also quantify the implications for optimal monetary policy: lowering inflation volatility becomes less costly in terms of GDP and unemployment volatility, which hints that optimal monetary policy may be more hawkish in an aging society. Finally, our results also propose a partial reversal of the European-US unemployment puzzle due to the fact that the share of young workers is expected to remain robust in the US.
