The researchers ranked genes based on their expression response to multiple abiotic stresses and analyzed co-expression networks to select candidate stress regulatory genes. Screening 62 mutants defective in candidate genes yielded a remarkably high gene discovery rate of up to 62% for stress phenotypes, far greater than typical screens. Additionally screening 64 other mutants based only on expression ranking yielded a lower but still improved rate of 36%, showing the power of combining methods. This systems approach can enhance gene discovery for other processes given suitable transcriptome data.

A systematic approach to Genotype-Phenotype correlations
It is increasingly common to combine Microarray and Quantitative Trait Loci data to aid the search for candidate genes responsible for phenotypic variation. Workflows provide a means of systematically processing these large datasets and also represent a framework for the re-use and the explicit declaration of experimental methods. Here we highlight the issues facing the manual analysis of microarray and QTL data for the discovery of candidate genes underlying complex phenotypes. We show how automated approaches provide a systematic means to investigate genotype-phenotype correlations. This methodology was applied to a use case of resistance to African trypanosomiasis in the mouse. Pathways represented in the results identified Daxx as one of the candidate genes within the Tir1 QTL region.

Due to technological advances, the amount of biological data, and the pace at which it is generated has increased dramatically during the past decade. To extract new knowledge from these ever increasing data sets, automated techniques such as data mining and machine learning techniques have become standard practice.
In this talk, I will give an overview of large scale machine learning challenges in bioinformatics and systems biology, highlighting the importance of using scalable and robust techniques such as ensemble learning methods implemented on large computing grids.
I will present some of our state-of-the-art tools to solve problems such as biomarker discovery, large scale network inference, and biomedical text mining at PubMed scale.

VADEMOS VAccine Demand Estimation Model for FMD.pdf
VADEMOS is a decision support tool created by the European Commission for the Control of Foot-and-Mouth Disease to estimate current and future vaccine demand for foot-and-mouth disease at national and regional levels. It uses factors like livestock population forecasts, disease control policies, vaccination schedules, and outbreak forecasts with data from sources like WOAH and FAOSTAT. The model provides outputs on expected vaccine doses needed by geography, type of vaccination, species, and year over a 10-year period. While validation is needed, the tool generally predicts vaccine needs within calculated ranges, though estimates are sometimes too high. To extract new knowledge from these ever increasing data sets, automated techniques such as data mining and machine learning techniques have become standard practice.
In this talk, I will give an overview of large scale machine learning challenges in bioinformatics and systems biology, highlighting the importance of using scalable and robust techniques such as ensemble learning methods implemented on large computing grids.
I will present some of our state-of-the-art tools to solve problems such as biomarker discovery, large scale network inference, and biomedical text mining at PubMed scale.

It is part of a one-day workshop about metagenome assembly of crAssphage, a bacteriophage virus found in human gut. Sequencing and Beyond?
The document discusses the strengths, weaknesses, opportunities, and threats (SWOT) of using whole genome sequencing (WGS) for surveillance and diagnostics of zoonotic bacteria. Combined Illegal, Unregulated and Unreported (IUU) Vessel List.
The best available, up-to-date information on all fishing and related vessels that appear on the illegal, unregulated, and unreported (IUU) fishing vessel lists published by Regional Fisheries Management Organisations (RFMOs) and related organisations. The aim of the site is to improve the effectiveness of the original IUU lists as a tool for a wide variety of stakeholders to better understand and combat illegal fishing and broader fisheries crime.
To date, the following regional organisations maintain or share lists of vessels that have been found to carry out or support IUU fishing within their own or adjacent convention areas and/or species of competence:
Commission for the Conservation of Antarctic Marine Living Resources (CCAMLR)
Commission for the Conservation of Southern Bluefin Tuna (CCSBT)
General Fisheries Commission for the Mediterranean (GFCM)
Inter-American Tropical Tuna Commission (IATTC)
International Commission for the Conservation of Atlantic Tunas (ICCAT)
Indian Ocean Tuna Commission (IOTC)
Northwest Atlantic Fisheries Organisation (NAFO)
North East Atlantic Fisheries Commission (NEAFC)
North Pacific Fisheries Commission (NPFC)
South East Atlantic Fisheries Organisation (SEAFO)
South Pacific Regional Fisheries Management Organisation (SPRFMO)
Southern Indian Ocean Fisheries Agreement (SIOFA)
Western and Central Pacific Fisheries Commission (WCPFC)
The Combined IUU Fishing Vessel List merges all these sources into one list that provides a single reference point to identify whether a vessel is currently IUU listed. Vessels that have been IUU listed in the past and subsequently delisted (for example because of a change in ownership, or because the vessel is no longer in service) are also retained on the site, so that the site contains a full historic record of IUU listed fishing vessels.
Unlike the IUU lists published on individual RFMO websites, which may update vessel details infrequently or not at all, the Combined IUU Fishing Vessel List is kept up to date with the best available information regarding changes to vessel identity, flag state, ownership, location, and operations.

- 2. Given a serum, focuses on measuring the ratio between the neutralising power against the vaccine (homologous) and the virus being tested (heterologous). Approach already explored in the past (Reeve et al.) on smaller datasets. However more and more serological data available, coupled with full-capsid (or full-genome) information.
