A Star Search

Itertaive Process Development
Iterative development breaks down software development into smaller chunks called iterations. In each iteration, features are designed, developed, and tested, with additional features added in subsequent iterations until a fully functional application is ready. The iterative process follows the ADCOT principles of analysis, design, coding, and testing. It progresses through phases of inception to identify high-level requirements, elaboration to deliver a working architecture, construction to incrementally develop features, and transition to deploy the application. Iterative development allows for backtracking and modifications between iterations, in contrast to the waterfall method which completes each development step in full before moving to the next.

- 3. • With over 60,000 downloads to date, Geospiza’s FinchTV is the popular way to view DNA sequence traces on Linux, Mac OSX, Windows, and Solaris. FinchTV started as the only chromatogram viewer that can display an entire trace in a scalable multi-pane view. And it leads the way with raw data views, BLAST searching and the ability to reverse complement sequences and traces.
- 5. • FinchTV allows the user to see their chromatogram along with the nucleotide base assigned to each peak but does not give a confidence value for each base. Phred allows the user to do high throughput analysis but in doing so doesn't allow the user to see each chromatogram. Phrap assembles multiple reads of the same sequence into a single sequence.
- 6. 1. FinchTV is not a base caller. It can only show base calls that are either added by a DNA sequencing instrument or by base calling programs like phred (scf files). 2. FinchTV can show quality values. If a labs has an ABI 3730 and uses KB base caller, then the .ab1 files will contain quality values and these will be displayed in FinchTV. Alternatively, if a lab uses phred for base calling and makes scf files with quality values, FinchTV will display those quality values. I have some blog posts here that show screen shots of how this works and how phred compares with the KB base caller at:
- 7. • The program has the following features: • Reads chromatogram files in the most popular chromat formats. • Displays quality values above the trace (when available). • Displays the base sequence in multi-colour above the trace along with their positions in the sequence. • Allows adjustment of vertical and horizontal scales. • Allows display of the chromatogram trace as a single pane or in a wrapped view. • Allows you to view the DNA sequence in the Chromatogram Info dialog and additional chromatogram data details when available. • Provides you with the ability to print out your trace all on one page or with a set number of panels per page. • Gives the option of exporting the DNA sequence to a FASTA formatted text file.
- 8. • How does this work? 1. Log in to your Finch account. Open a chromatogram in FinchTV either by clicking the FinchTV icon or the link from the Chromat Read page that says Open in FinchTV 2. When you're ready to enter information, click the Commit button (outlined below).
- 10. • FinchTV is an important software and students use this software to enter their blast results in to iFinch. This has been preety helpful. The data get stored for each chromatogram and we can all view the results.
