Plant viruses have always been a challenge to plant growth and crop production in several parts of the world. Virus can be transmitted by vegetative propagation, fungi, nematodes, aphids, leaf hoppers, plant hoppers, beetles, white flies, and so forth. Viruses symptoms vary with the infecting virus and the infected part which includes leaf spots, leaf blights, root rots, fruit rots, fruit spots, wilt, dieback and decline. It is causing economic losses by reducing crop quality, quantity and nutritional value. Thus, their reliable detection is of a crucial importance for plant protection. While the adoption of molecular techniques such as RT-PCR has increased the speed and accuracy of virus diagnostics, such techniques only allow the detection of known viruses, i.e., each test is specific to one or a small number of related viruses. Therefore, unknown virus can be missed and testing can be slow and expensive if molecular tests are unavailable. NGS technology is one of the most popular tools for virus diagnostics. It is highly efficient, rapid diagnostics tools, and low-cost high-throughput and deep RNA sequencing. Due to the capacity to target multiple unique signature loci of virus in an infected plant metagenome and also useful for discovery of new virus and new hosts. It is including virus genome sequencing, discovery and detection, ecology and epidemiology, replication and transcription. By using deep RNA-seq requires fast and robust bioinformatics methods to enable host sequence removal and virus classification. Future developments in this area, including the use of bioinformatics tools for identification and characterization of multiple plant virus and analysis of diversity of plant viruses.

Selection of tomato plants resistant to a local TSWV strain
This document summarizes research on selecting tomato plants resistant to Tomato Spotted Wilt Virus (TSWV) in Poland. Molecular marker and greenhouse testing identified lines resistant to a local TSWV isolate. The resistance gene Sw-5 was found to confer resistance and PCR with the SCAR 421 marker correctly identified plants as homozygous resistant, heterozygous, or homozygous susceptible. Greenhouse exposure to thrips and the virus confirmed resistant plants showed no disease symptoms while susceptible plants were infected. ELISA validated the presence or absence of the virus. The research provides new breeding lines with TSWV resistance for the Polish agricultural industry.

CIRCOVAC is an inactivated PCV2a strain vaccine for pigs. Studies show that vaccinating piglets with CIRCOVAC reduces PCV2 virus load and lesions in lymphoid tissues, decreases faecal shedding of the virus, and lowers mortality and wasting. Vaccination also leads to improved weight gain and growth performance from weaning through slaughter.

Abstract
Many (most!) genes/proteins linked to disease phenotypes remain severely understudied [1]. Distinct open-science initiatives are needed to promote the exploration of currently understudied proteins, from the proper identification of research reagents [2], to the development of a chemical probes for every human protein [1]. We focus on the proper characterization of antibodies to guide researchers in selecting the most specific/selective antibodies for their needed application(s) [3].
Antibodies are among the most commonly used reagents in cell biology. Generally, scientists purchase antibodies from commercial suppliers, and rely on the vendor’s quality control data to make their purchasing decisions. While there are many outstanding commercially-available antibodies, many other antibodies do not perform as advertised - and in the absence of an objective means to compare performance, it is impossible to tell one from the other. This is a widely known problem that plagues tens of thousands of scientists annually [4-6].
There is a scientific solution, enabled by CRISPR/Cas9 technology. By comparing signals from wild-type and isogenic knockout cells, one can readily test the specificity of antibodies. We applied this approach in a pilot study demonstrating that only three of the 16 commercially-available antibodies for C9ORF72, the protein product of a major amyotrophic lateral sclerosis disease locus, specifically recognized the protein. Distressingly, neither antibody had been used in a publication, and the antibody used most frequently in publications, which have been cited thousands of times, did not recognize the protein in any application [7].
We are now applying our antibody characterization pipeline to generate head-to-head comparisons of commercial antibodies for all human proteins. This work is performed in partnership with high-quality manufacturers that provide in-kind reagents (i.e. antibodies and knock-out lines). Finalized antibody characterization reports are progressively uploaded on a free open-science repository (https://zenodo.org/communities/ycharos/). We believe our initiative, Antibody Characterization through Open Science (YCharOS), will contribute to make science more reproducible and help illuminate the dark genome.

1. Do antibodies used in my field perform as advertised?
2. How do I identify the best performing antibody for my protein of interest?
3. Do I need to launch an expensive and time-consuming antibody generation study or do effective commercial antibodies already exist for my protein of interest?

Distressingly, neither antibody had been used in a publication, and the antibody used most frequently in publications, which have been cited thousands of times, did not recognize the protein in any application [7].
We are now applying our antibody characterization pipeline to generate head-to-head comparisons of commercial antibodies for all human proteins. This work is performed in partnership with high-quality manufacturers that provide in-kind reagents (i.e. antibodies and knock-out lines). Finalized antibody characterization reports are progressively uploaded on a free open-science repository (https://zenodo.org/communities/ycharos/). We believe our initiative, Antibody Characterization through Open Science (YCharOS), will contribute to make science more reproducible and help illuminate the dark genome.

She also worked as a Laboratory Technician at the Waltham Centre for Pet Nutrition, developing assays and performing various techniques. DNA microarray
Dr. Shamalamma S. presented on DNA microarrays. DNA microarrays allow thousands of genes to be compared simultaneously by attaching DNA probes to a chip which fluorescently labeled samples can bind to. The chip is then scanned to analyze gene expression levels. Applications include disease diagnosis, toxicology studies, and pharmacogenomics. While a powerful tool, microarrays have limitations such as lack of knowledge about many genes and lack of standardization.
Advances in Microbiological diagnosis of Periodontal diseases
Dr. Fariya Ashraf presented on advanced microbiological diagnostic aids for periodontal diseases. Various methods were discussed including bacterial culturing, direct microscopy, immunodiagnostic methods like ELISA, enzymatic methods like the BANA test, and new molecular technologies like DNA probes and PCR. Each method has advantages and limitations for identifying putative periodontal pathogens and monitoring periodontal disease and treatment. Molecular methods now allow rapid identification of multiple bacterial species from a single sample and have greater sensitivity than traditional culturing techniques.

"Genomic Cytometry: Using Multi-Omic Approaches to Increase Dimensionality in Cytometry" was an Invited Tutorial given at the 2019 CYTO conference for the the International Society for the Advancement of Cytometry on the 22nd May 2019. This tutorial was recorded and we expect that it will be converted to a CYTOU webinar in the near future.
This tutorial will begin by explaining why the emerging field of Genomic Cytometry, i.e. the measurement of cells using genomic techniques (e.g. sequencing), in conjunction with more traditional cytometry techniques such as fluorescence, mass and imaging cytometry is becoming a standard tool for biologists looking to unravel complex cellular processes and to develop a deeper understanding of heterogeneity.
We will give a detailed overview of the various technologies that have allowed the emergence of Genomic Cytometry as well as those that continue to push the boundaries of cellular characterisation.
We will then provide a basic overview of the sequencing process such that both research cytometerists and the staff for the cytometry SRL are better equipped to understand the downstream genomic component of Genomic Cytometry.
Finally, we will wrap up the session with case studies that illustrate the power of the genomic cytometry approach and will give a brief outline of where we feel the field needs to go as it matures. We expect attendees will gain a better understanding of 1) the rapidly maturing field of Genomic Cytometry and 2) how Genomic Cytometry should be leveraged into more traditional cytometry workflows.

The pygmy halfbeak Dermogenys colletei, is known for its viviparous nature, this presents an intriguing case of relatively low fecundity, raising questions about potential compensatory reproductive strategies employed by this species. Our study delves into the examination of fecundity and the Gonadosomatic Index (GSI) in the Pygmy Halfbeak, D. colletei (Meisner, 2001), an intriguing viviparous fish indigenous to Sarawak, Borneo. We hypothesize that the Pygmy halfbeak, D. colletei, may exhibit unique reproductive adaptations to offset its low fecundity, thus enhancing its survival and fitness. To address this, we conducted a comprehensive study utilizing 28 mature female specimens of D. colletei, carefully measuring fecundity and GSI to shed light on the reproductive adaptations of this species. Our findings reveal that D. colletei indeed exhibits low fecundity, with a mean of 16.76 ± 2.01, and a mean GSI of 12.83 ± 1.27, providing crucial insights into the reproductive mechanisms at play in this species. These results underscore the existence of unique reproductive strategies in D. colletei, enabling its adaptation and persistence in Borneo's diverse aquatic ecosystems, and call for further ecological research to elucidate these mechanisms. This study lends to a better understanding of viviparous fish in Borneo and contributes to the broader field of aquatic ecology, enhancing our knowledge of species adaptations to unique ecological challenges.

Although Artemia has been known to man for centuries, its use as a food for the culture of larval organisms apparently began only in the 1930s, when several investigators found that it made an excellent food for newly hatched fish larvae (Litvinenko et al., 2023). As aquaculture developed in the 1960s and ‘70s, the use of Artemia also became more widespread, due both to its convenience and to its nutritional value for larval organisms (Arenas-Pardo et al., 2024). The fact that Artemia dormant cysts can be stored for long periods in cans, and then used as an off-the-shelf food requiring only 24 h of incubation makes them the most convenient, least labor-intensive, live food available for aquaculture (Sorgeloos & Roubach, 2021). The nutritional value of Artemia, especially for marine organisms, is not constant, but varies both geographically and temporally. During the last decade, however, both the causes of Artemia nutritional variability and methods to improve poorquality Artemia have been identified (Loufi et al., 2024).
Brine shrimp (Artemia spp.) are used in marine aquaculture worldwide. Annually, more than 2,000 metric tons of dry cysts are used for cultivation of fish, crustacean, and shellfish larva. Brine shrimp are important to aquaculture because newly hatched brine shrimp nauplii (larvae) provide a food source for many fish fry (Mozanzadeh et al., 2021). Culture and harvesting of brine shrimp eggs represents another aspect of the aquaculture industry. Nauplii and metanauplii of Artemia, commonly known as brine shrimp, play a crucial role in aquaculture due to their nutritional value and suitability as live feed for many aquatic species, particularly in larval stages (Sorgeloos & Roubach, 2021).

The ability to recreate computational results with minimal effort and actionable metrics provides a solid foundation for scientific research and software development. When people can replicate an analysis at the touch of a button using open-source software, open data, and methods to assess and compare proposals, it significantly eases verification of results, engagement with a diverse range of contributors, and progress. However, we have yet to fully achieve this; there are still many sociotechnical frictions.
Inspired by David Donoho's vision, this talk aims to revisit the three crucial pillars of frictionless reproducibility (data sharing, code sharing, and competitive challenges) with the perspective of deep software variability.
Our observation is that multiple layers — hardware, operating systems, third-party libraries, software versions, input data, compile-time options, and parameters — are subject to variability that exacerbates frictions but is also essential for achieving robust, generalizable results and fostering innovation. I will first review the literature, providing evidence of how the complex variability interactions across these layers affect qualitative and quantitative software properties, thereby complicating the reproduction and replication of scientific studies in various fields.
I will then present some software engineering and AI techniques that can support the strategic exploration of variability spaces. These include the use of abstractions and models (e.g., feature models), sampling strategies (e.g., uniform, random), cost-effective measurements (e.g., incremental build of software configurations), and dimensionality reduction methods (e.g., transfer learning, feature selection, software debloating).
I will finally argue that deep variability is both the problem and solution of frictionless reproducibility, calling the software science community to develop new methods and tools to manage variability and foster reproducibility in software systems.

The debris of the ‘last major merger’ is dynamically young
The Milky Way’s (MW) inner stellar halo contains an [Fe/H]-rich component with highly eccentric orbits, often referred to as the
‘last major merger.’ Hypotheses for the origin of this component include Gaia-Sausage/Enceladus (GSE), where the progenitor
collided with the MW proto-disc 8–11 Gyr ago, and the Virgo Radial Merger (VRM), where the progenitor collided with the
MW disc within the last 3 Gyr. These two scenarios make different predictions about observable structure in local phase space,
because the morphology of debris depends on how long it has had to phase mix. The recently identified phase-space folds in Gaia
DR3 have positive caustic velocities, making them fundamentally different than the phase-mixed chevrons found in simulations
at late times. Roughly 20 per cent of the stars in the prograde local stellar halo are associated with the observed caustics. Based
on a simple phase-mixing model, the observed number of caustics are consistent with a merger that occurred 1–2 Gyr ago.
We also compare the observed phase-space distribution to FIRE-2 Latte simulations of GSE-like mergers, using a quantitative
measurement of phase mixing (2D causticality). The observed local phase-space distribution best matches the simulated data
1–2 Gyr after collision, and certainly not later than 3 Gyr. This is further evidence that the progenitor of the ‘last major merger’
did not collide with the MW proto-disc at early times, as is thought for the GSE, but instead collided with the MW disc within
the last few Gyr, consistent with the body of work surrounding the VRM.

Nucleophilic addition is the most important reaction of carbonyls. Not just aldehydes and ketones, but also carboxylic acid derivatives in general.
Carbonyls undergo addition reactions with a large range of nucleophiles.
Comparing the relative basicity of the nucleophile and the product is extremely helpful in determining how reversible the addition reaction is. Reactions with Grignards and hydrides are irreversible. Reactions with weak bases like halides and carboxylates generally don’t happen.
Electronic effects (inductive effects, electron donation) have a large impact on reactivity.
Large groups adjacent to the carbonyl will slow the rate of reaction.
Neutral nucleophiles can also add to carbonyls, although their additions are generally slower and more reversible. Acid catalysis is sometimes employed to increase the rate of addition.

When I was asked to give a companion lecture in support of ‘The Philosophy of Science’ (https://shorturl.at/4pUXz) I decided not to walk through the detail of the many methodologies in order of use. Instead, I chose to employ a long standing, and ongoing, scientific development as an exemplar. And so, I chose the ever evolving story of Thermodynamics as a scientific investigation at its best.
Conducted over a period of >200 years, Thermodynamics R&D, and application, benefitted from the highest levels of professionalism, collaboration, and technical thoroughness. New layers of application, methodology, and practice were made possible by the progressive advance of technology. In turn, this has seen measurement and modelling accuracy continually improved at a micro and macro level.
Perhaps most importantly, Thermodynamics rapidly became a primary tool in the advance of applied science/engineering/technology, spanning micro-tech, to aerospace and cosmology. I can think of no better a story to illustrate the breadth of scientific methodologies and applications at their best.
