Determination of Protein concentration by Ultraviolet spectroscopy

Aim: To determine the concentration of a given protein using ultraviolet(UV)
spectroscopy
Introduction:
Estimation of protein concentration in a given protein is one of the most commonly
performed tasks in a biochemistry lab. There are several ways of estimating the protein
concentration such as amino acid analysis following acid hydrolysis of the protein;
analyzing the spectral properties of certain dyes in the presences of proteins; and
spectrophotometric estimation of the protein in near or far UV region. Although dye-
binding assays and amino acid analysis following acid hydrolysis of the protein can be
used for estimating the protein concentration for both pure as well as an unknown mixture
of protein; Uv spectroscopic quantization holds good for the pure protein. If a protein is
pure ,UV spectroscopic quantization is the method of choice because it is easy and less
time consuming to perform;furtheremore,the protein sample can be recovered back.
Absorption of ultraviolet radiation is a general method used for
estimating a large number of bioanalytes.The region of the electromagnetic radiation
ranging from ~10-400nm is identified as the ultraviolet region. For the sake of
convenience in referring to the different energies of UV region, it can be divided into
three regions:
1. Near Uv region (Uv region nearest to the visible region; λ~ 250-400nm)
2. Far Uv region (Uv region farther to the visible region;λ~ 190-250nm)
3. Vacuum Uv region (λ< 190nm)
This division is not strict and you may find slightly different wavelength ranges for these regions. We
shall in this course, stick to the above –mentioned definitions. Absorption of UV light is associated with
the electronic transitions in the molecules from lower to higher energy states.
As in the above figure, ᵟ -ᵟ* transition involves very high energy and usually lies in the
vacuum UV region. Saturation hydrocarbons. That can undergo only ᵟ -ᵟ* transition, there
fore show absorption bands at ~150 nm wavelength. Compounds that have unsaturation
and /or lone pair of electronic i.e. the ones that can undergo п-п* or n- п* transitions,
absorb at higher wavelength that may lie in far or near UV regions, the regions of UV
radiation the biochemical Spectroscopists are usually interest in. The group of atoms in a
molecules that comprise the orbital's involved in the transition is said to constitute a
chromospheres. The spectrum immediately suggest that the proteins can absorb both in
near UV and far UV region.
We studied that UV/Visible radiation is absorbed by the molecules through transition of electrons
in the chromospheres from low energy molecular orbital's to higher energy molecular orbital's.
Lycopene is a highly conjugated alkenes.
Solvent: The solvents used in any spectroscopic method should be transparent (non-absorbing) to the
electromagnetic radiation being used. Water the solvent of biological systems, thankfully is transparent
to the UV-visible region of interest i.e., the regions above λ > 190nm.Solvent also play important role on
the absorption spectra of molecules. Polarity of solvents is an important factor in causing shifts in the
absorption spectra. Conjugated dienes and aromatic hydrocarbons are little affected by the changes in
solvent polarity. α,β-unsaturated carbonyl compounds are fairly sensitive to the solvent polarity. The
two electronic transitions π → π* and n → π* respond differently to the changes in polarity. Polar
solvents stabilize all the three molecular orbitals (n, π, and π*), albeit to different extents (Figure 5.4).
The non-bonding orbitals are stabilized most, followed by π*. This results in a bathochromic shift in the
π → π* absorption band while a hypsochromic shift in n → π* absorption band. Shift to different
extents of the two bands will result in the different shape of the overall absorption spectrum.
Biological Chromospheres:
Amino Acids and Proteins: Among the 20 amino acids that constitute the proteins,
tryptophan, tyrosine, and phenylalanine absorb in the near UV region. All the three
amino acids show structured absorption spectra. The absorption by phenylalanine is
weak with an εmax of ~200 M-1cm-1 at ~250 nm. Molar absorption coefficients of ~1400
M-1cm-1 at 274 nm and ~5700 M-1cm-1 at 280 nm are observed for tyrosine and
tryptophan, respectively. Disulfide linkages, formed through oxidation of cysteine
resides, also contribute to the absorption of proteins in near UV region with a weak εmax
of ~300 M-1cm-1 around 250-270 nm. The absorption spectra of proteins are therefore
largely dominated by Tyr and Trp in the near UV region. In the far UV region, peptide
bond emerges as the most important chromophore in the proteins. The peptide bond
displays a weak n → π* transition (εmax ≈ 100 M-1cm-1) between 210-230 nm, the exact
band position determined by the H-bonding interactions the peptide backbone is
involved in. A strong π → π* transition (εmax ≈ 7000 M-1cm-1) is observed around 190 nm.
Side chains of Asp, Glu, Asn, Gln, Arg, His also contribute to the absorbance in the far UV
region. Figure 5.5 shows an absorption spectrum of a peptide.

Absorption of UV radiation is usually represented in terms of absorbance and %
transmittance:
Absorbance(A) = -log(I/Io)………………….1
% Transmittance (% T) = I/Io˟ 100……………………2
Where ,Io and I represent the intensities of light entering and exiting the sample, respectively.
Absorbance of an analyte depends on the concentration of the analyte and the path length of the
solution(Beer-Lambert Law):
A = ƸCl
Where ,Ƹ is the molar absorption coefficient ,C is the molar concentration of the analyte
and l is the path length of cell containing the analyte solution. If molar absorption
coefficient of the analyte and the path length of sample cell are known, concentration can
directly be determined using Beer-Lambert Law.
Let us see how protein concentration is estimated using near and far UV radiation.
Near –UV radiation: Aromatic amino acids, tryptophan, Tyrosine , and phenylalanine and
the disulfide linkage constitute the chromospheres that absorb in the near UV region.
Absorption of near UV radiation by proteins is usually monitored at 280 nm due to very
high absorption by Trp and Tyr at this wavelength . Table shows the molar absorption
coefficient of the protein chromospheres that absorb the light of 280nm.

where ,Ƹ 280 is the molar absorption coefficient at 280nm.
It is therefore straight forward to calculate the molar absorption coefficient of a folded protein if its
amino acid sequence or composition is known:
Ƹ280 = (5500 ˟ n trp) + ( 1490 ˟ ntyr) + (125 ˟ n s-s)………………..1 (Folded)
For short peptides that are usually unfolded in water, the molar absorption coefficient can be
calculated using the following equation:
Ƹ280 = (5690 ˟ n trp) + ( 1280 ˟ ntyr) + (120 ˟ n s-s)………………..2 (Unfolded)
Far-UV radiation
The proteins and peptides that lack aromatic residues and disulfide linkage do not absorb the near
UV radition.The concentration of such proteins can be estimated using far UV radiation. Peptide bond
is the major chromospheres in the far UV region with a strong absorption band around 190nm(п-п*
transition) and a weak band around 220 nm (n-п* transitions) .As oxygen strongly absorb 190 nm
radition,it is convenient to measure absorption at 205 nm where molar absorption coefficient of peptide
bond is roughly half of that at 190nm .A 1 mg/ml solution of most proteins would have an extinction
coefficient of ~ 30-35 at 20 nm.The means that the result obtained can have more than 15% error. An
empirical formula, proposed by scopes provides the A1mg/ml 205 within ± 2%

Alternatively, the concentration can be estimated using Wadell’s method that relies on
the absorption at 215 and 225 nm.
Protein Concentration (ug/ml) = 144(A215-A225)…………….4
Materials:
1. A UV/Visible spectrophotometer
2. Pipettes
3. Pipette tips
4. Disposable microfuge tubes
5. Quartz curettes ( Suitable for wavelength smaller than 205nm)
6. Pure protein solution in a buffer (or in water)
7. The buffer the protein is dissolved in (will act as the blank).
Procedure:
1.Switch ‘ON’ the UV/visible spectrophotometer and allow it 30 minutes warm up.
2. Determine the number of tryptophan ,tyrosine, and disulfide linkages present in the protein.
3. Determination the molar absorption coefficient of the protein at 280 nm using equation1.
4. Take the buffer used for protein dissolution in the quartz cuvettes.
a. The volume of buffer has to be sufficient enough to cover the entire aperture the beam passes
through and depends on the capacity of the quartz cuvette ; typically cuvette with 1 ml capacity
are used.
5. Place the cuvettes in the reference cell and sample cell slots in the spectrophotometer.
6. ‘ ZERO’ the base line for the 250-350 nm range.
7. Remove the quartz cuvette placed in the sample cell slot and discard all the contents.
8. Add the same volume of the given protein solution into the cuvette and place it back in the sample
cell slot.
9. Record the absorbance at 280 nm (A 280 sample ) and 330 nm (A330 sample).
a. Protein do not absorb at wavelength higher than 320nm; any absorbance obtained at 330 nm
therefore arises due to scattering.
b. If the absorbance at 280 nm does not lie between 0.05-1.0, dilute the protein solution in the same
buffer so as to obtain an absorbance in this range.
10. Switch off the spectrophotometer.
11. Take out the quartz cell and clean them using detergent solution and deionized water.
Calculation:
The absorbance at 280 nm is corrected for light scattering
A sample 280(corrected) = A sample 280- 1.929 X (A sample 330)
The amount of the given protein is determined using Beer-Lambert Law
A sample 280(corrected) = ƸCL
C(M) = A sample 280(corrected)

Notes:
1. If the given protein lacks Trp, Tyr,and disulfide linkages, the concentration can be
estimated using A205 or A 215 and A 225 using above equations.
2.If the protein solution is turbid, it will scatter light leading to inflated absorbance's
values. The solution should therefore be cleared either by filtering it through a 0.2 um
filter or through centrifugation.

Aim: To determine the concentration of a given protein using ultraviolet(UV) spectroscopy Introduction: Estimation of protein concentration in a given protein is one of the most commonly performed tasks in a biochemistry lab. There are several ways of estimating the protein concentration such as amino acid analysis following acid hydrolysis of the protein; analyzing the spectral properties of certain dyes in the presences of proteins; and spectrophotometric estimation of the protein in near or far UV region. Although dye- binding assays and amino acid analysis following acid hydrolysis of the protein can be used for estimating the protein concentration for both pure as well as an unknown mixture of protein; Uv spectroscopic quantization holds good for the pure protein. If a protein is pure ,UV spectroscopic quantization is the method of choice because it is easy and less time consuming to perform;furtheremore,the protein sample can be recovered back. Absorption of ultraviolet radiation is a general method used for estimating a large number of bioanalytes.The region of the electromagnetic radiation ranging from ~10-400nm is identified as the ultraviolet region. For the sake of convenience in referring to the different energies of UV region, it can be divided into three regions: 1. Near Uv region (Uv region nearest to the visible region; λ~ 250-400nm) 2. Far Uv region (Uv region farther to the visible region;λ~ 190-250nm) 3. Vacuum Uv region (λ< 190nm)
  • 3. This division is not strict and you may find slightly different wavelength ranges for these regions. We shall in this course, stick to the above –mentioned definitions. Absorption of UV light is associated with the electronic transitions in the molecules from lower to higher energy states. As in the above figure, ᵟ -ᵟ* transition involves very high energy and usually lies in the vacuum UV region. Saturation hydrocarbons. That can undergo only ᵟ -ᵟ* transition, there fore show absorption bands at ~150 nm wavelength. Compounds that have unsaturation and /or lone pair of electronic i.e. the ones that can undergo п-п* or n- п* transitions, absorb at higher wavelength that may lie in far or near UV regions, the regions of UV radiation the biochemical Spectroscopists are usually interest in. The group of atoms in a molecules that comprise the orbital's involved in the transition is said to constitute a chromospheres. The spectrum immediately suggest that the proteins can absorb both in near UV and far UV region.
  • 4. We studied that UV/Visible radiation is absorbed by the molecules through transition of electrons in the chromospheres from low energy molecular orbital's to higher energy molecular orbital's. Lycopene is a highly conjugated alkenes.

  • 6. Solvent: The solvents used in any spectroscopic method should be transparent (non-absorbing) to the electromagnetic radiation being used. Water the solvent of biological systems, thankfully is transparent to the UV-visible region of interest i.e., the regions above λ > 190nm.Solvent also play important role on the absorption spectra of molecules. Polarity of solvents is an important factor in causing shifts in the absorption spectra. Conjugated dienes and aromatic hydrocarbons are little affected by the changes in solvent polarity. α,β-unsaturated carbonyl compounds are fairly sensitive to the solvent polarity. The two electronic transitions π → π* and n → π* respond differently to the changes in polarity. Polar solvents stabilize all the three molecular orbitals (n, π, and π*), albeit to different extents (Figure 5.4). The non-bonding orbitals are stabilized most, followed by π*. This results in a bathochromic shift in the π → π* absorption band while a hypsochromic shift in n → π* absorption band. Shift to different extents of the two bands will result in the different shape of the overall absorption spectrum.
  • 7. Biological Chromospheres: Amino Acids and Proteins: Among the 20 amino acids that constitute the proteins, tryptophan, tyrosine, and phenylalanine absorb in the near UV region. All the three amino acids show structured absorption spectra. The absorption by phenylalanine is weak with an εmax of ~200 M-1cm-1 at ~250 nm. Molar absorption coefficients of ~1400 M-1cm-1 at 274 nm and ~5700 M-1cm-1 at 280 nm are observed for tyrosine and tryptophan, respectively. Disulfide linkages, formed through oxidation of cysteine resides, also contribute to the absorption of proteins in near UV region with a weak εmax of ~300 M-1cm-1 around 250-270 nm. The absorption spectra of proteins are therefore largely dominated by Tyr and Trp in the near UV region. In the far UV region, peptide bond emerges as the most important chromophore in the proteins. The peptide bond displays a weak n → π* transition (εmax ≈ 100 M-1cm-1) between 210-230 nm, the exact band position determined by the H-bonding interactions the peptide backbone is involved in. A strong π → π* transition (εmax ≈ 7000 M-1cm-1) is observed around 190 nm. Side chains of Asp, Glu, Asn, Gln, Arg, His also contribute to the absorbance in the far UV region. Figure 5.5 shows an absorption spectrum of a peptide.
  • 8. Figure 5.5 Absorption spectrum of a peptide. The absorption band ~280 nm is due to aromatic residues. Absorption band in the far UV region arises due to peptide bond electronic transitions. Absorption of UV radiation is usually represented in terms of absorbance and % transmittance: Absorbance(A) = -log(I/Io)………………….1 % Transmittance (% T) = I/Io˟ 100……………………2 Where ,Io and I represent the intensities of light entering and exiting the sample, respectively. Absorbance of an analyte depends on the concentration of the analyte and the path length of the solution(Beer-Lambert Law):
  • 9. A = ƸCl Where ,Ƹ is the molar absorption coefficient ,C is the molar concentration of the analyte and l is the path length of cell containing the analyte solution. If molar absorption coefficient of the analyte and the path length of sample cell are known, concentration can directly be determined using Beer-Lambert Law. Let us see how protein concentration is estimated using near and far UV radiation. Near –UV radiation: Aromatic amino acids, tryptophan, Tyrosine , and phenylalanine and the disulfide linkage constitute the chromospheres that absorb in the near UV region. Absorption of near UV radiation by proteins is usually monitored at 280 nm due to very high absorption by Trp and Tyr at this wavelength . Table shows the molar absorption coefficient of the protein chromospheres that absorb the light of 280nm.   • 10. where ,Ƹ 280 is the molar absorption coefficient at 280nm. It is therefore straight forward to calculate the molar absorption coefficient of a folded protein if its amino acid sequence or composition is known: Ƹ280 = (5500 ˟ n trp) + ( 1490 ˟ ntyr) + (125 ˟ n s-s)………………..1 (Folded) For short peptides that are usually unfolded in water, the molar absorption coefficient can be calculated using the following equation: Ƹ280 = (5690 ˟ n trp) + ( 1280 ˟ ntyr) + (120 ˟ n s-s)………………..2 (Unfolded) Far-UV radiation The proteins and peptides that lack aromatic residues and disulfide linkage do not absorb the near UV radition.The concentration of such proteins can be estimated using far UV radiation. Peptide bond is the major chromospheres in the far UV region with a strong absorption band around 190nm(п-п* transition) and a weak band around 220 nm (n-п* transitions) .As oxygen strongly absorb 190 nm radition,it is convenient to measure absorption at 205 nm where molar absorption coefficient of peptide bond is roughly half of that at 190nm .A 1 mg/ml solution of most proteins would have an extinction coefficient of ~ 30-35 at 20 nm.The means that the result obtained can have more than 15% error. An empirical formula, proposed by scopes provides the A1mg/ml 205 within ± 2% A1mg/ml 205 = 27 +120(A280/A205)………………………………………3
  • 11. Alternatively, the concentration can be estimated using Wadell’s method that relies on the absorption at 215 and 225 nm. Protein Concentration (ug/ml) = 144(A215-A225)…………….4 Materials: 1. A UV/Visible spectrophotometer 2. Pipettes 3. Pipette tips 4. Disposable microfuge tubes 5. Quartz curettes ( Suitable for wavelength smaller than 205nm) 6. Pure protein solution in a buffer (or in water) 7. The buffer the protein is dissolved in (will act as the blank). Procedure: 1.Switch ‘ON’ the UV/visible spectrophotometer and allow it 30 minutes warm up. 2. Determine the number of tryptophan ,tyrosine, and disulfide linkages present in the protein. 3. Determination the molar absorption coefficient of the protein at 280 nm using equation1. 4. Take the buffer used for protein dissolution in the quartz cuvettes. a. The volume of buffer has to be sufficient enough to cover the entire aperture the beam passes through and depends on the capacity of the quartz cuvette ; typically cuvette with 1 ml capacity are used.
  • 12. 5. Place the cuvettes in the reference cell and sample cell slots in the spectrophotometer. 6. ‘ ZERO’ the base line for the 250-350 nm range. 7. Remove the quartz cuvette placed in the sample cell slot and discard all the contents. 8. Add the same volume of the given protein solution into the cuvette and place it back in the sample cell slot. 9. Record the absorbance at 280 nm (A 280 sample ) and 330 nm (A330 sample). a. Protein do not absorb at wavelength higher than 320nm; any absorbance obtained at 330 nm therefore arises due to scattering. b. If the absorbance at 280 nm does not lie between 0.05-1.0, dilute the protein solution in the same buffer so as to obtain an absorbance in this range. 10. Switch off the spectrophotometer. 11. Take out the quartz cell and clean them using detergent solution and deionized water. Calculation: The absorbance at 280 nm is corrected for light scattering A sample 280(corrected) = A sample 280- 1.929 X (A sample 330) The amount of the given protein is determined using Beer-Lambert Law A sample 280(corrected) = ƸCL C(M) = A sample 280(corrected) ____________________ Ƹ(M-1 cm-1)ȴ(cm)
