This talk was presented at Super Computing '09 in the Cloud Computing for Systems and Computational Biology workshop. Copy of my slides from the AMIA Summit on Translational Medicine, 2010. This outlines our work with the National Center for Biomedical Ontology where we are using their tools to index biological data repositories and then enable the use of these annotations for further discoveries.

- Cassava is a major staple crop in Ghana, accounting for 22% of agricultural GDP. Production increased from 2.7 million tons in 1990 to 13.5 million tons in 2010.
- Cassava is mainly consumed domestically as fresh roots, gari, or flour. A small amount is exported as dried chips. Ghana is generally self-sufficient in cassava for food.

A Distributed Annotation Pipeline for MSSNG
Presented at the Analyze Boulder meet up in August, 2015, this presentation introduces the genome annotation pipeline built by BioTeam (https://bioteam.net) in support of Autism Speaks' MSSNG project. Built entirely on Google infrastructure it allows the MSSNG researchers to go from 10 Billion genome variants down to a more manageable 38 Million variants. These are then annotated with known biological information and integrated into the MSSNG Portal (https://research.mss.ng) for subsequent exploration and analysis.

This is a 'straw man', I can see reasons for and against this approach so I thought I'd throw it out for comment in the hope that others can help me refine it to the point where it could be useful.

Genomics and Health data is nowadays one of the hot topics requiring lots of computations and specially machine learning. This helps science with a very relevant societal impact to get even better outcome. That is why Apache Spark and its ADAM library is a must have.
This talk will be twofold.
First, we'll show how Apache Spark, MLlib and ADAM can be plugged all together to extract information from even huge and wide genomics dataset. Everything will be packed into examples from the Spark Notebook, showing how bio-scientists can work interactively with such a system.
Second, we'll explain how these methodologies and even the datasets themselves can be shared at very large scale between remote entities like hospitals or laboratories using micro services leveraging Apache Spark, ADAM, Play Framework 2, Avro and Tachyon.

Digital normalization works by discarding reads whose k-mer counts are below a cutoff, based on analysis of k-mer abundances across the dataset. It can remove over 95% of data in a single pass with fixed memory. This makes genome and metagenome assembly scalable to larger datasets using cloud computing resources. The work is done in an open science manner, with all code, data, and manuscripts openly accessible online.

Performance Analysis of Idle Programs

Big biomedical data is a lie
Big biomedical data is often not large enough for advanced machine learning techniques. Platforms for sharing data are problematic as each operates independently with different data formats and tools. Computation power alone cannot solve these issues. The document discusses solutions like allowing larger datasets to be assembled using standards, developing interoperable "meta-platforms", and choosing machine learning approaches wisely based on the problem and dataset. It provides examples of projects that have successfully combined datasets and used techniques like Spark clustering to better leverage available data.
High-Performance Networking Use Cases in Life Sciences
Big data has arrived in the life science research domain and has driven the need for optimized high-performance networks in these research environments. Many petabytes of data transfer, storage and analytics are now a reality due to the fact that data is being produced cheaply and rapidly at unprecedented rates in academic, commercial and clinical laboratories. These data flows are complicated by the combination of high-frequency mouse flows as well as high-volume elephant flows, sometimes from the same application operating in parallel environments. Additional complicating factors include collaborative research efforts on large data stores that utilize both common and disparate compute resources, the need for high-performance data encryption in-flight to cover the transmission and handling of clinical data, and the relatively poor state of algorithm development from an IO standpoint throughout the industry. This presentation will cover representative advanced networking use cases from life sciences research, the challenges that they present in networking environments, some solutions that are being deployed with in both small and large institutions, and an overview of a few of the unresolved problems to date.

Java Tools and Techniques for Solving Tricky Problem
Most Java software problems come from the little “broken windows” – a null pointer here or there. Sometimes, however, you find yourself in a nasty section of town, with the heap, stack, and permgen brutally fighting for memory. Threads in nasty knife fights over resources. Sometimes just plain freaky things – how did I wind up with 1.5GB of HashSet allocations?
In this edition of CSI: Seattle Java Edition, we’ll look at the tools available to combat these nasty foes and even see some of them in action – we will blow up a lot of application servers and JVMs in the process, with graphic results.

COURSE DESCRIPTION
Automated tools provide test professionals with the capability to make relevant observations even in the fastest-paced environments. Automated testing is also a powerful tool for improving communication between software engineers. This is important because good communication is a prerequisite for growing a great software engineering organization.
This workshop will explore the continuous testing of software systems. Special focus will be given to the situation where the engineering team is deploying code to production so frequently that it is not possible to perform deep regression testing before each release.
People who participate in this course will learn pragmatic automated testing strategies like:
* Data analysis on the command line with find, grep and wc.
* Network analysis with Chrome Inspector, Charles and netcat.
* Using code churn to predict hotspots where bugs may occur.
* Putting stack traces in context with automated SCM blame emails.
* Using statsd to instrument a whole application.
* Testing in production.
* Monitoring-as-testing.
Technical level: participants should have some familiarity with the command line and with editing code using a text editor or IDE. Familiarity with Git, SVN or another version control system is helpful but not required. Likewise some knowledge of Web servers is helpful but not required. It is desirable for participants to bring laptops.

He helped build Etsy's continuous integration system, and has helped countless other engineers develop successful automated testing strategies.These days Noah is an independent consultant in New York. He is passionate about helping engineers understand and use automated tools as they work to scale their applications more effectively.

Overall life span (LS) was 1671.7±1721.6 days and cumulative 5YS reached 62.4%, 10 years – 50.4%, 20 years – 44.6%. 94 LCP lived more than 5 years without cancer (LS=2958.6±1723.6 days), 22 – more than 10 years (LS=5571±1841.8 days). 67 LCP died because of LC (LS=471.9±344 days). AT significantly improved 5YS (68% vs. 53.7%) (P=0.028 by log-rank test). Cox modeling displayed that 5YS of LCP significantly depended on: N0-N12, T3-4, blood cell circuit, cell ratio factors (ratio between cancer cells-CC and blood cells subpopulations), LC cell dynamics, recalcification time, heparin tolerance, prothrombin index, protein, AT, procedure type (P=0.000-0.031). Neural networks, genetic algorithm selection and bootstrap simulation revealed relationships between 5YS and N0-12 (rank=1), thrombocytes/CC (rank=2), segmented neutrophils/CC (3), eosinophils/CC (4), erythrocytes/CC (5), healthy cells/CC (6), lymphocytes/CC (7), stick neutrophils/CC (8), leucocytes/CC (9), monocytes/CC (10). Correct prediction of 5YS was 100% by neural networks computing (error=0.000; area under ROC curve=1.0).
