Sharing Science Data: Semantically Reimagining the IUPAC Solubility Series Data
The IUPAC Solubility Data Series published its first volume in 1979. Since then over 100 volumes of high quality peer reviewed solubility data has been published, first in hardcopy and subsequently electronically as part of the Journal of Physical and Chemistry Reference Data.
In February of this year the National Institute of Standards and Technology (NIST) funded a grant to explore taking the 18 currently available online volumes of data and re-purpose them as a REST based website, with documented API, and semantic representation/annotation. In this way the high quality data from these volumes can be shared, both to humans and computers. In addition, the semantic representation of the data allows integration of the data with other semantically enabled data at repositories across the globe.
This presentation will give an overview of the process of schema development for the dataset, implementation in MySQL, website construction in the CakePHP framework, and architecture of the API access points. A report on the ontology development to support the project will also be discussed.

This document introduces FAIRDOM, a consortium that provides a platform and services to help researchers organize, manage, share, and preserve research outputs according to FAIR principles. FAIRDOM has been in operation for 10 years and has over 50 installations supporting over 118 projects. It provides tools and services to help researchers collaborate better and integrate their data, models, publications and other research objects. FAIRDOM also works with other organizations and infrastructure providers to support broader research initiatives.

Towards Reusable Research Software
An increasing number of researchers rely on computational methods to generate the results described in their publications. Research software created to this end is heterogeneous (e.g., scripts, libraries, packages, notebooks, etc.) and usually difficult to find, reuse, compare and understand due to its disconnected documentation (dispersed in manuals, readme files, web sites, and code comments) and a lack of structured metadata to describe it. In this talk I will describe the main challenges for finding, comparing and reusing research software, how structured metadata can help to address some of them, which are the best practices being proposed by the community; and current initiatives to aid their adoption by researchers within EOSC.
Impact: The talk addresses an important aspect of the EOSC infrastructure for quality research software by ensuring that software contributed to the EOSC ecosystem can be found, compared and reused by researchers. The talk also aims to address metadata quality of current research products, which is critical for successful adoption.

Symyx Notebook by Accelrys and the Enterprise R&D Architecture

The Allotrope Foundation is a consortium of major pharmaceutical companies and a partner network whose goal is to address challenges in the pharmaceutical industry by providing a set of public, non-proprietary standards for using and integrating analytical laboratory data. Current challenges in data management within the pharmaceutical industry often center around inconsistent or incomplete data and metadata and proprietary data formats. Because of a lack of standardization, several operations (e.g. integration of instruments/applications, transfer of methods or results, archiving for regulatory purposes) require unnecessary efforts. Further, higher level aggregation of data, e.g. regulatory filings, that are derived from multiple sources of laboratory data are costly to create. These unnecessary costs impact operations within a company’s laboratories, between partnering companies, and between a company and contract research organizations (CROs). Finally, the accelerating transition of laboratories from hybrid (paper + electronic) to purely electronic data streams, coupled with an ever-increasing regulatory scrutiny of electronic data management practices, further require a comprehensive solution. This talk will discuss how The Allotrope Foundation is providing a new framework for data standards through collaboration between numerous stakeholders.

John McKerrell provides tips for managing phone development projects. He recommends brainstorming ideas using post-it notes or mind maps. Designing the app by prioritizing ideas and creating a high-level overview. Using source control like Git to manage code, keeping the source tree tidy with commenting. Testing with test-driven development, documentation-driven testing, and test plans. Managing bugs by adding them to an issue tracker.

WHAT IS PYTHON? Python is an object-oriented, high-level, interpreted programming language with dynamic semantics. Its high-level dynamic linking and dynamic typing combined with integrated data structure, make it very attractive for the rapid growth and development of applications, as well as for use as a scripting or paste language to connect existing components.
Python's simple and easy-to-learn syntax emphasizes readability and, therefore, reduces the cost of program maintenance. Python supports packages and modules, which encourages the reuse of code and modularity of the program. The wide standard library and the Python interpreter can be freely distributed and are available in binary or source format free of charge for all major platforms.
Often, because of the increased productivity it provides, programmers fall in love with Python. As there is no compilation step, the altering test-troubleshooting cycle is fantastically quick. Debugging Python programs is easy: an error or incorrect entry will never cause a segmentation error. On the other hand, when the interpreter discovers an error, it generates an exception. When the program does not catch the exception, the interpreter prints a stack trace. A source-level debugger allows the inspection of local and global variables, the evaluation of arbitrary expressions, the establishment of breakpoints, traversing the code one line at a time, and so on. The debugger is written in Python, which demonstrates the introspective power of Python. On the other hand, often the fastest way to debug a program is to add some print declarations to the source. The fast editing-test-debug cycle makes this simple approach very effective.
Converting Scripts into Reproducible Workflow Research Objects
1) The document presents a methodology to convert script-based experiments into reproducible workflow research objects (WROs). This addresses issues of understanding, reusing, and reproducing experiments conducted through scripts.
2) The methodology involves 5 steps: generate an abstract workflow, create an executable workflow, refine the workflow, record provenance data, and annotate and bundle resources into a WRO.
3) The methodology was demonstrated on a molecular dynamics simulation case study. It aims to produce executable workflows, record provenance of the conversion process, and bundle resources like scripts, workflows, annotations, and papers to support reproducibility and reuse.

SciForge: Is your code worth a full citation?
Development of the software used for research at PIK is discussed in order to strengthen quality and reproducibility. Often, efforts put into good maintenance of software is not sufficiently recognised. However, the community is actively working on concepts and solutions enabling researchers to publish software, cite it and be credited for it.
Software must meet the quality criteria of the scientific discourse to be a valuable and citeable contribution to science. Solutions also need to be developed regarding versioning and documentation, traceability, reproducibility and reusability. Furthermore, the archiving of source code and executables, the use of persistent identifiers, and metrics measuring productivity, impact, and recognition have to be addressed.
SciForge is a network and a currently running project at GFZ addressing these questions. In the joint seminar, the current debate on scientific software publication will be presented and discussed.

Crossing the Analytics Chasm and Getting the Models You Developed Deployed
There are two cultures in data science and analytics - those that develop analytic models and those that deploy analytic models into operational systems. In this talk, we review the life cycle of analytic models and provide an overview of some of the approaches that have been developed for managing analytic models and workflows and for deploying them, including using analytic engines and analytic containers . We give a quick overview of languages for analytic models (PMML) and analytic workflows (PFA). We also describe the emerging discipline of AnalyticOps that has borrowed some of the techniques of DevOps.

Improving Integrity, Transparency, and Reproducibility Through Connection of ...
The Center for Open Science (COS) was founded as a non-profit technology start-up in 2013 with the goal of improving transparency and reproducibility by connecting the scholarly workflow. COS achieves this goal through the development of a free, open source web application called the Open Science Framework (OSF), providing features like file sharing and citing, persistent urls, provenance tracking, and automated versioning. Initial workflow API connections focused on storage services and included Figshare, GitHub, Amazon S3, Dropbox, and Dataverse. The team is now working to connect other parts of the workflow with services like DMPTool, Databib/re3data, and Databrary. This session will introduce the core architecture and the problems that it solves, and illustrate how connecting services can benefit everyone involved in supporting the research ecosystem. COS is funded through the generosity of grants from the Laura and John Arnold Foundation, the John Templeton Foundation, the Alfred P. Sloan Foundation, the Association of Research Libraries, and others.

There are two cultures in data science and analytics - those that develop analytic models and those that deploy analytic models into operational systems. In this talk, we review the life cycle of analytic models and provide an overview of some of the approaches that have been developed for managing analytic models and workflows and for deploying them, including using analytic engines and analytic containers . We give a quick overview of languages for analytic models (PMML) and analytic workflows (PFA). We also describe the emerging discipline of AnalyticOps that has borrowed some of the techniques of DevOps.

The Center for Open Science (COS) was founded as a non-profit technology start-up in 2013 with the goal of improving transparency and reproducibility by connecting the scholarly workflow. COS achieves this goal through the development of a free, open source web application called the Open Science Framework (OSF), providing features like file sharing and citing, persistent urls, provenance tracking, and automated versioning. Initial workflow API connections focused on storage services and included Figshare, GitHub, Amazon S3, Dropbox, and Dataverse. The team is now working to connect other parts of the workflow with services like DMPTool, Databib/re3data, and Databrary. This session will introduce the core architecture and the problems that it solves, and illustrate how connecting services can benefit everyone involved in supporting the research ecosystem. COS is funded through the generosity of grants from the Laura and John Arnold Foundation, the John Templeton Foundation, the Alfred P. Sloan Foundation, the Association of Research Libraries, and others.
