Viruses are small infectious agents that cannot replicate outside of host cells. They contain either DNA or RNA surrounded by a protein coat called a capsid. Some viruses have an additional outer envelope. Viruses come in different shapes and sizes, including spherical, helical, polyhedral and more complex structures. Viruses infect specific host cells by binding to cellular receptors and then using the host cell's machinery to replicate their genetic material and make new virus particles.

PGx Analysis in VarSeq: A User’s PerspectiveGolden Helix
Since our release of the PGx capabilities in VarSeq, we’ve had a few months to gather some insights from various use cases. Some users approach PGx workflows by means of array genotyping or what seems to be a growing trend of adding the star allele calling to the existing NGS pipeline for whole genome data. Luckily, both approaches are supported with the VarSeq software platform. The genotyping method being used will also dictate what the scope of the tertiary analysis will be. For example, are your PGx reports a standalone pipeline or would your lab’s goal be to handle a dual-purpose workflow and report on PGx + Diagnostic findings.
The purpose of this webcast is to:
Discuss and demonstrate the approaches with array and NGS genotyping methods for star allele calling to prep for downstream analysis.
Following genotyping, explore alternative tertiary workflow concepts in VarSeq to handle PGx reporting.
Moreover, we will include insights users will need to consider when validating their PGx workflow for all possible star alleles and options you have for automating your PGx analysis for large number of samples. Please join us for a session dedicated to the application of star allele genotyping and subsequent PGx workflows in our VarSeq software.

5-hydroxytryptamine or 5-HT or Serotonin is a neurotransmitter that serves a range of roles in the human body. It is sometimes referred to as the happy chemical since it promotes overall well-being and happiness.
It is mostly found in the brain, intestines, and blood platelets.
5-HT is utilised to transport messages between nerve cells, is known to be involved in smooth muscle contraction, and adds to overall well-being and pleasure, among other benefits. 5-HT regulates the body's sleep-wake cycles and internal clock by acting as a precursor to melatonin.
It is hypothesised to regulate hunger, emotions, motor, cognitive, and autonomic processes.
These lecture slides, by Dr Sidra Arshad, offer a simplified look into the mechanisms involved in the regulation of respiration:
Learning objectives:
1. Describe the organisation of respiratory center
2. Describe the nervous control of inspiration and respiratory rhythm
3. Describe the functions of the dorsal and respiratory groups of neurons
4. Describe the influences of the Pneumotaxic and Apneustic centers
5. Explain the role of Hering-Breur inflation reflex in regulation of inspiration
6. Explain the role of central chemoreceptors in regulation of respiration
7. Explain the role of peripheral chemoreceptors in regulation of respiration
8. Explain the regulation of respiration during exercise
9. Integrate the respiratory regulatory mechanisms
10. Describe the Cheyne-Stokes breathing

A healthy or diseased terrain is determined primarily
by four things:
Its acid/alkaline balance (pH)
Its electric/magnetic charge (negative or positive)
Its level of poisoning (toxicity)
Its nutritional status

our bodies. The entire metabolic process depends on
an alkaline environment. Chronic overacidity corrodes
body tissue, and if left unchecked will interrupt all
cellular activities and functions, from the beating of
your heart to the neural firing of your brain.
Overacidity is at the root of all sickness and disease.”

8. How Did We Get Out of Balance
Life--Heart, Mind, Body, and Spirit
The Standard American Diet is highly acid
Stress causes acid in the body
All body functions produce acid waste
Toxins in the environment, heavy metals, sugars,
processed foods, chemicals in water, food, and air
Electromagnetic disturbances
Less nutrition, less alkaline minerals, less real
value in the food that we eat

9. Why Didn’t Our Grandparents…
… have to worry about Acid / Alkaline Balance?
• Why?
• Chemicals have increased exponentially
– And have been added to our water, food and air
– All are acidic and increase toxicity in our bodies
• They ate organic foods, fresh from the garden
– No chemicals, more nutrition, fresh living, alkaline
– Out in the sunshine and getting more exercise
• We get processed foods, lacking nutrition, acid
• We must add colloidal trace minerals to our diet

Compiled from various books
by Fred Davies
8/15/2012 27
28. A Positive Outlook
"Emotions such as happiness optimism, and joy
boost the immune system, according to research …
A long term study of older men, … who had high
levels of optimism had a dramatically reduced risk of
angina, non-fatal, heart attack, and death from
coronary heart disease compared to men who were
more pessimistic....”

29. Acupuncture and Acupressure,
• “Immune-boosting properties would
certainly play a role in helping your body
deal with the impact of pH imbalance.
Acupuncture also helps the body get rid
of toxic buildup in the joints, organs and
tissues that may be disrupting the
proper flow of energy. Equally
important, acupuncture is an excellent
stress-reduction tool.”
The Ultimate pH Solution, p.126

30. Balancemost important thing you will learn … is to
• “The single
pH With Water
get your body plenty of pure water. And not just any
water—alkalizing water. Ideally, you’ll get at least
four liters (about one gallon) of good water every day.”
“Getting liberal amounts of alkaline water (having a
pH between 9 and 11) neutralizes stored acid waste
and, if consumed ever day… gently removes acids from
the body” (Young p93)
• Rule of Thumb – 1 liter of electron rich alkaline water
every day for each 40 pounds of body weight. For
someone 160 pounds that’s 4 liters.

31. Dr. Susan Lark M.D.
University lecturer and author of
“The Chemistry Of Success”
• "Drinking four to six glasses of alkaline water a day will
help to neutralize over acidity and over time will help
to restore your buffering ability. Alkaline water should
be used when conditions of over acidity develop, such
as cold, flu or bronchitis. Like vitamins C, E and Beta
Carotene, alkaline water acts as an antioxidant because
of its excess supply of free electrons. This can help the
body against the development of heart disease,
strokes, immune dysfunctions, and other common
ailments."

32. Alternative Healing Systems,
• "After careful review of successful
alternative healing systems, I came
to a startling conclusion: All of them
produce alkaline-forming reactions in
the body. In my opinion this is why
they work so well and why they have
survived..." He then lists many of the
alternative healing modalities.

out from carbonic acids making
the blood more alkaline. The
blood pH is the highest when it
comes out of the lungs.“

34. Deep the common denominators in eliminating
"One of
Breathing
acid is deep breathing… When you hold your
breath or take shallow breaths you are robbing
your body of much-needed oxygen. In addition,
you are accumulating carbon dioxide, which is
acidic and needs to be expelled from the body
through exhalation. If it builds up in the blood, it
reacts with water for form carbonic acid, which
causes a drop in the blood pH." (See deep
breathing exercise this page)

35. Disease
"The Japanese classify human disease in two
categories: contagious disease and adult diseases.
Contagious diseases are caused by viruses and
bacteria… Adult diseases are non-contagious
diseases that we develop, just because we get
old…. The Japanese claim that the underlying
causes of these adult diseases are the accumulation
of acids in our body, poor blood circulation and poor
cell activity.

36. Eat Organic
• "It is even better for the body if you find
organic food grown in your own area.
The vital life energies gained from
eating fruits and vegetables grown in
your locals are always more alkaline
forming than those raised in other locals
and places. Thus, there is great alkaline
wisdom in Voltaire's statement,
"Cultivate your own garden.“

37. Emotions
"All emotions, thoughts and feelings, of whatever
kind, are felt in the physical body. Those which are
inharmonious produce acid reactions… Intense
emotion is not wrong in itself, but to hold on
stubbornly to it always creates more acidity, leading
to illness and pain... When hostility is aimed toward
another, the body of the sender is the one adversely
affected. Therefore, the greater the intensity of
hostility (feeling) the greater the amount of acid
produced.“
Alkalize or Die, p.125
8/15/2012 37
38. Exercise,
"The effects of exercise can be either alkaline or acid
producing… Exercising with good aerobic activity to
just before the point of exhaustion creates an
alkaline response because of the increased
oxygenation. If we exercise past that point, the body
releases excess stored acidity.... Once the body has
become accustomed to exercise, it craves it, for it
pumps all organs and glands. Hormonal and
digestive functions increase. Proper alkaline-acid
balance is then restored.“

to your body, which in turn helps restore alkaline
balance.“

44. Lymph Drainage
"A special massage therapy known as lymph
drainage, or lymphatic massage, is designed to help
sluggish lymph fluid get moving. Trained therapist

strength, and quality of the lymph flow, then perform
gentle massage movements to stimulate the
pathways and improve the flow.”
The Ultimate pH Solution, p.125
8/15/2012 44
45. Massage and Body Work
"A soothing light massage is alkaline forming. A
deep massage is acid because it releases acid
more quickly than the body can expel them, thus
causing muscle soreness… A talented
reflexologist can produce an immediate alkaline-
forming reaction in the body. If employed to
vigorously, however, an alarming amount of acid
waste is released.... Chiropractic can produce
either an acid or alkaline response...“

"Meditation can be a useful tool to reduce stress and
the havoc it causes in our minds and bodies… It can
be conducted as a stand alone technique or
integrated into practices such as yoga, tai chi, deep-
breathing, or qigong… meditation is integrally linked
to the function of the autonomic nervous system,
which regulates many organs and muscles in our
bodies. It plays a role in how our heart beats, how
we breathe and sweat and how effectively our
digestive system works.”

48. Moonlight
"The moon is a very alkalizing force for all who have
trouble slowing themselves down or who possess a

are benefited. It is especially advisable for women to
sleep so that moonlight shines on their faces, for its
alkalizing and magnetic effect on the ovaries and
uterus and significant.“
Alkalize or Die, p.109
8/15/2012 48
49. Music
"It would be incorrect to say that some music is alkaline
and some music is acid. Rather, it is how the individual
resonates with sound that produces either alkaline or
acid-forming reactions… Harmonious music creates an
alkaline reaction by relaxing and synchronizing nerves,
organs, and the glandular systems. Increased energy
and well-being result... Acid rock or heavy metal produce
acid-forming reactions by their disharmonious vibrations.
If after listening to this type of music you feel angry,
confused or scattered, then that song is having an acid
forming affect on you.
Alkalize or Die, p.128

50. One Point Focus
"Hold your attention one inch below the navel, and
imagine there is a single dot the size of a quarter.
Reduce the size of this imaginary dot several times by
one-half, without letting it disappear. Do this for 10-30
seconds. By holding this point you center the mind, quiet
the body and actually produce a remarkable reaction i the
hormonal system. Instantly the alkaline enzyme chyle is
released throughout the body via the lymphatic system.
Chyle alkalizes the body, strengthens every muscle, and
organizes the thought processes. This will make you
both relaxed and empowered.“
Alkalize or Die, p.126
8/15/2012 50
51. Physical Trauma Forms Acid
"When you are physically injured,
you are also emotionally injured and
both result in acid-forming wastes…
Emotional trauma can cause as
much or more acid-forming poison as
the physical injury.”
Alkalize or Die, p.106

54. Serviceof establishing and maintaining an alkaline
"The secret
forming state of being is devotion in the form of Service
to Others…. A warm loving smile.., a sincere touch…,
a monetary offering to someone in need, a kind word
or prayer for an animal in pain, the heartfelt blessing
for the food you prepare, joyously helping a neighbor
mend a fence, a good belly laugh with a physically sick
friend...“
Alkalize or Die, p.132
8/15/2012 54
55. Sincere Prayer
• "In order for food to be
electrically and chemically
altered into alkalinity, the
prayer must be honestly felt.
Recall the water blessed by a
priest."
Alkalize or Die, p.133
8/15/2012 55
56. Spirit Healing
"I have witnessed the laying on of hands as a
healing modality, and have watched in awe as many
acute conditions eased or disappeared completely.
Alignment with the Holy spirit is the most powerful
and rapid way of achieving an alkaline-forming
reaction in the body. In its clearest channel form,
which is pure prayer, the holy essence transmutes
acid waste products instantly. This leads to
spontaneous healing of whatever physical,
emotional, or spiritual ailment may exist.“
Alkalize or Die, p.133
8/15/2012 56
57. Sprouts
"Sprouts, with their tremendous regenerating
properties, are incredibly nutritious and alkalizes. All
the wide variety of vitamins and minerals in a seed
or grain explode when sprouted. Sprouting also
takes starches, proteins, and hormonal agents in the
seed and turns them into very alkalizing, easily
assimilated, predigested proteins and subtle
vegetable sugars. Finally, the phytochemicals that
fight cancer appear in plants just as soon as they
sprout.”

59. Stress
"Stress, whether physical or mental, creates
more acid… Mental Stress can be more
devastating than physical stress because there is
no rest period. One can continue on with mental
stress until it can really acidify the person. It is a
vicious cycle. Mental stress creates more acids
and acids can make you feel more depressed.
Japanese doctors claim that drinking alkaline
water can change a depressed mood into a
brighter, calmer mood.“
Reverse Aging, p.45

60. Sunlight
• "At least a half to one hour of
direct sunlight a day is
requisite for the body's system
to produce proper hormonal
levels and assist alkaline-acid
balances.

61. Sunshine
"The sunshine that produces the vitamin-D also
causes the pituitary gland to instruct the
parathyroid gland to produce the hormone
calcitonin, which prevents the decalcification of
the bones. Thus Vitamin-D actually prevents the
health problems that it is accused of causing...
When the Vitamin-D receptors in the small
intestine are saturated with vitamin-D, the body
can increase its absorption of calcium 20 fold,
thereby minimizing allergy.”

positive effects on many conditions linked to
acidity in the body, including osteoarthritis,
cancer, irritable bowel syndrome, and Alzheimer
type dementia.”

63. Work
"Response to the demands of career will
alkalize or acidify the body. If you feel
overworked, underpaid, and detest your
job, acid-forming residues are being
created. If you are creative, love your job

Editor's Notes
Intro Self and learn names,Thank you for the opportunity to visit and talk about a few health principles.
Alkaline in the blood by design and acid in function because the functions create acid that must be cleaned out.
These four things are interrelated. Correcting one builds another. Loosing ground on one also drags down another area. For example toxicity in the body in the form of heavy metal also makes us more acidic and hurts our ability to process food to gain nutrition.
The Standard American Diet is SADly highly acid
The chemicals that were used for fertilizers and pesticides and herbicids (and in some cases still are) leached the alkaline minerals from the soils. Our mass grown foods today have a fraction of the healthy minerals that were present in the soils 100 years ago. Not all of that is because of over farming. Much of it is due to the chemicals that were dumped on the soils and them leaching the good minerals out of the soil and washing them into the rivers and down to the oceans. We must remineralize the farm lands if we are to fully heal from this. We must also add extra colloidal trace minerals to our diet to make up the difference.
We also need to talk about pH. Our body requires a balanced pH. The blood must be slightly alkaline for us to remain healthy. We measure the scale in potential for hydrogen. But you know what let’s not take time understanding the scale and how the math figures because we aren’t going to use that today. We do need to understand that our blood must be maintained at a very tight 7.365 and we also need to understand what happens when we get out of balance and how to get back in balance.
Now to teach the principle of how our body functions and what we can drink to support the healthy functioning of our body lets look at some common drinks. Before anyone says why is blood in this list. No I’m not a vampire and not suggesting that any of you are. I’m simply showing where in the scale of Acid and Alkaline our body must remain to stay alive. If we want to support good health we then drink liquids that are more alkaline and we avoid those things that are acid and damage the body. The principle is this. Our body must be alkaline to be healthy and healing. All of the body systems use alkaline minerals to balance the result of processes that produce acid. What is the acid produced from exercise – lactic acid We breath out carbonic acid or carbon dioxide so that the body doesn’t have to deal with carbonic acid. By adding alkaline drinks in the body with increase our energy. If acidic drinks are taken in then we add more work on the kidneys and the whole body lacks energy.Don’t get too excited about 7.0 neutral tap water they are allowed to use lime to bring it to neutral.
Oxidation reduction potential (ORP), also known as redox, is the measurement of a solution's oxidizing and reducing activity. Whenever one material is oxidized, another material is reduced.Rust is an example of an oxidation/reduction reaction. Oxygen combines with iron to form iron oxides. In this process, the iron is oxidized and, once again, the oxygen has been reduced.Reducing is not as easy to understand. Scientifically, it means giving away, or donating, so if a liquid has 'reducing potential' it has the ability to donate energy to the body. The ORP meter actually measures the electrical charge of the water and if it reads above zero, it's oxidizing (acidic and an ionic 'robber'). If the voltage is negative it's reducing (alkaline and a giver)! Now we can begin to see that we aren't simply talking about choosing alkaline foods and drinks. We are choosing ways to 'alkalize' and 'energize', to add to our negative ion energy store and to neutralize the acidic, positively charged atoms in our bodies. Now we are getting very, very fundamental, and we are using water to carry this energy into the body. Why would this be so wonderful for you? Take a quick look at blood. As we know, blood has lots of water in it, and so it also has a ratio of the two types of water, the acidic and the alkaline as we discussed. When there are more alkaline ions, in the form of OH-, there is more oxygen in the blood, available to us as instantaneous fuel for life. In fact, if your blood is just a tiny bit more alkaline (from 7.3 to 7.45), it will be holding around 2/3 more oxygen! All alkaline foods will work to some degree, but it just makes so much sense that if you are 70% water, and if water is everywhere in your body, then - to my mind - water in an antioxidant form is a far more efficient and economical mode of countering free radicals than food or pills.
Test the saliva and the urine first thing in the morning. Normal range for saliva is 7 to 7.5 normal range for urine is less than 7
Chew Chew ChewHeart burn may be a result of not enough hydrocloric acid in the stomach or too much ‘critters eaten’The small intestines maintains the alkaline level with pancreatic secretions which are normally 8.0-8.3 strongly alkaline.Protien and Starch
The most critical systems on an airplane only have one or maybe two backup systems. But maintaining the acid alkaline balance is so critical that there are 7 buffer systems to ensure that it stays at a critical level. We might benefit by helping it stay in that very narrow range. Dr Robert Young states that it cannot vary from 7.365 by even one tenth of a percent without compromising our health.
Blood sugar notes – Pancreatic cells are directly poisoned and destroyed by the mycotoxin alloxan. Toxification of the liver interferes directly with glucose production. (P32, The pH Miracle)
The Raw Truth About Milk: William Campbell Douglass II, MD will tell you that the casein in milk called caseomorphine is 12 times that of mothers milk and is highly addictive. “The peptide breakdown is not complete, so that the gluten and casein peptides turn into gluteomorphine and caseomorphine.” www.dietetics.co.uk/article_additives_food_moods_behaviour.aspYou may enjoy looking at the website pecanbread.com for suggestions on a gluten free casein free diet.
Notice that most common drinks are acidic. Drink pure water and herbal teas to increase health
Notice that almost all fresh vegetables are alkaline but that canned vegetables are acid. Living things are alkaline and dead things are acid. That is the easy principle for health to use.
Opium in Head / Iceburg Lettuce with no nutrition. Eat other greensOur Acid Alkaline LunchCoconut oil and palm oil are the only alkaline oils and are good for cooking
I’d like you to note the few things that are most alkaline, Wheat Grass, Barley Grass, Kamat are among those.
(the pH Miracle p 93) 1 gallon is 128 oz and that is the right amount for someone about mid sized or 150 pounds. I’ve seen a formula from doctors that says we must drink between ½ oz to 1 oz per pound of body weight each day depending on our activity level. Outside exercising or working in the sun requires more. How do we get water between 9-11 pH. We live in Lourdes France or some other mountain community with a stream at our back door that is pouring out of the side of the mountain. Or we put the wonderful technology in our own home that takes the tap water and converts it to that pH. Wait what is the pH of the tap water right now. Rule of Thumb is from pH Miracle for Weight Loss page 69
“One study published in the Journal of the American Dietetic Association showed … a 50 percent decrease in the risk of bladder cancer in people who drank 2.5 quarts of water daily and a 79 percent drop in the risk of breast cancer.” cited in The pH Miracle for Weight Loss, Young and Young pg 55
