Full title: "The tree of life as central unifying artefact for the integration of phylogenetic knowledge." This is a brief intro presentation for the 2011 BioHackathon in Kyoto, Japan. I describe a simple workflow built around semantic web services that add metadata to a backbone of the Tree of Life. The take home message is that such a structure can be a useful anchor to which knowledge can be attached, but that there are still issues with standards definition and adoption.
NeXML is an exchange standard for representing phyloinformatic data — inspired by the commonly used NEXUS format, but more robust and easier to process.

Eureka Research Workbench: A Semantic Approach to an Open Source Electroni...Stuart Chalk
Scientists are looking for ways to leverage web 2.0 technologies in the research laboratory and as a consequence a number of approaches to web-based electronic notebooks are being evaluated. In this presentation I discuss the Eureka Research Workbench, an electronic laboratory notebook built on semantic technology and XML. Using this approach the context of the information recorded in the laboratory can be captured and searched along with the data itself. A discussion of the current system is presented along with the next planned development of the framework and long-term plans relative to linked open data. A Generic Scientific Data Model and Ontology for Representation of Chemical DataStuart Chalk
The current movement toward openness and sharing of data is likely to have a profound effect on the speed of scientific research and the complexity of questions we can answer. However, a fundamental problem with currently available datasets (and their metadata) is heterogeneity in terms of implementation, organization, and representation.
To address this issue we have developed a generic scientific data model (SDM) to organize and annotate raw and processed data, and the associated metadata. This paper will present the current status of the SDM, implementation of the SDM in JSON-LD, and the associated scientific data model ontology (SDMO). Example usage of the SDM to store data from a variety of sources with be discussed along with future plans for the work.
Towards a Query Rewriting Algorithm Over Proteomics XML ResourcesCSCJournals
Querying and sharing Web proteomics data is not an easy task. Given that, several data sources can be used to answer the same sub-goals in the Global query, it is obvious that we can have many candidates rewritings. The user-query is formulated using Concepts and Properties related to Proteomics research (Domain Ontology). Semantic mappings describe the contents of underlying sources. In this paper, we propose a characterization of query rewriting problem using semantic mappings as an associated hypergraph. Hence, the generation of candidates’ rewritings can be formulated as the discovery of minimal Transversals of an hypergraph. We exploit and adapt algorithms available in Hypergraph Theory to find all candidates rewritings from a query answering problem. Then, in future work, some relevant criteria could help to determine optimal and qualitative rewritings, according to user needs, and sources performances.

Phylogenetic web resources are often closed data silos, i.e.applications that do not interact with other applications or information systems. Until recently this has also been the case forTreeBASE2's development: it has been constructed such that data can only be accessed through the browser interface, and only be downloaded in NEXUS format. To make TreeBASE2 a resource that is visited more often in the research cycle then just when research results need to be deposited prior to publication, this situation has had to change. To this end, the development team has started to incorporate the tools and practices created by the EvoInfo working group( http: //evoinfo . nescent .org ) in TreeBASE2's architecture. Among these are: "cool URIs" to identify and de-reference phylogenetic data objects; a PhyloWS-compliant web service interface allowing programmatic access to TreeBASE2 data; database searching using Common Query Language constructs; data export in NeXML and RDF. I will describe what the implications of each of these are, and what additional functionality we expect to add in the near future.
