This document discusses the use of covariation analysis, specifically a novel phylogenetic event counting (PEC) method, to identify structural constraints and base pairs in ribosomal RNA sequences. The study finds that PEC, when used alongside mutual information methods, can enhance the detection of base pairs and reveals additional types of structural constraints in RNA. Overall, this research improves predictions of RNA secondary and tertiary structures by analyzing evolutionary patterns and nucleotide covariation in a comparative analysis framework.
