LOVD & ITHANET: Synergies and plans under GG2020 - Carsten W LedererHuman Variome Project
The document discusses plans to synergize LOVD and ITHANET databases and platforms under the Global Globin 2020 initiative. Key points:
- LOVD is a variant database with over 7,000 individuals and 18,500 variants currently focused on HBB. ITHANET is a complementary web platform.
- They aim to integrate the databases and platforms to allow seamless, disease-specific access to variant and clinical data, with visualizations.
- Challenges include deciding which data to include and how to design suggested fields for the genotype-phenotype database.
- Input is needed on how to best collect and integrate the data between the two systems to create an effective global database.
ITHANET - Information and Database Portal for the Thalassaemias and other Hae...Human Variome Project
This document describes ITHANET, an online portal that aims to be a scientific and diagnostic tool for research and treatment of thalassemias and other hemoglobinopathies. The portal includes several main sections - a community section to connect researchers and organizations, an encyclopedia called IthaPedia with educational resources, and several databases and tools including IthaGenes for hemoglobin variations, IthaMaps with epidemiological data, and an HPLC tool to facilitate diagnosis. Future plans are described to expand existing databases and develop a new genotype-phenotype database and updated version of IthaMaps.

The document summarizes research from the American Gut Project, a crowdsourced research study that collected over 11,000 microbiome samples from people across the United States. The project analyzed samples from the gut, skin, and oral cavities to study the association between the human microbiome and various environmental factors like age, diet, and location. Key findings from analyzing a subset of samples from patients who provided multiple sample types include identifying correlations between bacterial species from different body sites using machine learning techniques. Preliminary conclusions suggest this analysis uncovered new insights into links between oral/gut bacteria and identified some unique microbiome profiles.
An integrated approach to analyzing breast cancer at the proteomic and genomic level is presented using a cytometric readout. The approach analyzes fine needle aspirates to assess proteins, mRNA expression of HER2, and genomic integrity. Feasibility testing used a model system of mixed cell lines and analyzed 40 breast tumors and 10 normal tissues fixed in two solutions. The clinical performance relates to the model system and the cell-based assay could apply to xenograft models and circulating tumor cells.
Genomics data from The Cancer Genome Atlas (TCGA) project has led to the comprehensive molecular characterization of multiple cancer types. The large sample numbers in TCGA offer an excellent opportunity to address questions associated with tumo heterogeneity. Exploration of the data by cancer researchers and clinicians is imperative to unearth novel therapeutic/diagnostic biomarkers. Various computational tools have been developed to aid researchers in carrying out specific TCGA data analyses; however there is need for resources to facilitate the study of gene expression variations and survival associations across tumors. Here, we report UALCAN, an easy to use, interactive web-portal to perform to in-depth analyses of TCGA gene expression data. UALCAN uses TCGA level 3 RNA-seq and clinical data from 31 cancer types. The portal's user-friendly features allow to perform: 1) analyze relative expression of a query gene(s) across tumor and normal samples, as well as in various tumor sub-groups based on individual cancer stages, tumor grade, race, body weight or other clinicopathologic features, 2) estimate the effect of gene expression level and clinicopathologic features on patient survival; and 3) identify the top over- and under-expressed (up and down-regulated) genes in individual cancer types. This resource serves as a platform for in silico validation of target genes and for identifying tumor sub-group specific candidate biomarkers. Thus, UALCAN web-portal could be extremely helpful in accelerating cancer research. UALCAN is publicly available at http://ualcan.path.uab.edu.
This study analyzed over 70 breast cancer cell lines with various omics techniques to develop predictive signatures of drug response. Six major breast cancer subtypes were identified previously that respond differently to treatments. The study performed exome sequencing on 75 cell lines, RNA sequencing on 56 lines, and other molecular profiling. Machine learning methods were used to analyze associations between drug responses and pretreatment omics signatures. Preliminary results identified modules of co-associated features like drug response, expression, and mutations. Developing these predictive signatures could help inform precision treatment by matching patients to effective therapies.
This study developed methods to profile active and poised enhancers in naive and memory CD4+ T cells from healthy individuals and asthmatic patients. The researchers isolated naive and memory CD4 T cells and divided the memory cells by CCR4 expression. They performed RNA-seq and ChIP-seq to identify H3K4me2-associated regulatory regions. A total of 120 ChIP-seq assays were completed on these cells. Unsupervised clustering identified cell type-specific and disease-specific enhancers. The goal was to determine how transcription and epigenetic modifications differ between cell phenotypes and health conditions.

'THE ‘UNIQUENESS’ OF CANCER' by Professor David Thomas - Sick or Treat SessionsRareCancersAustralia
This document provides a brief history of cancer research and treatment. It discusses three ages of cancer research: (1) from ancient times to 1838 which focused on cancer anatomy; (2) from 1838-2001 which centered around understanding cancer at the cellular level; and (3) from 1953 onward which examines cancer at the genetic and molecular levels. It also highlights recent advances in whole genome sequencing and molecular targeted therapies that have improved cancer survival rates.
CAR-T cell preclinical in vivo animal testing performed in xenograft murine models derived by well-defined cell lines or primary human tumor cells. Immunodeficient mice, lacking of effective innate immunity for the absence of B cells, T cells, or NK cells, are the optimal animal models for engraftment of tumor cells and evaluation of CAR-T cells. https://www.creative-biolabs.com/car-t/car-t-preclinical-in-vivo-assay.htm
This document summarizes a presentation on developing bioluminescent reporter T cells to analyze adoptive T cell transfer (ATT) in vivo. Key points:
- The researchers designed NFAT-driven luciferase and fluorescent protein reporter systems to monitor T cell migration, proliferation and activation after ATT.
- Testing in an H-Y antigen tumor model showed the reporters could detect T cell infiltration and transient activation in tumors, helping optimize ATT parameters.
- Various lentiviral and transgenic reporter constructs were developed and tested for sensitivity and balanced multi-color reporting of T cell responses.
Macrophages, immune cells, may help tumors grow by forming primitive vascular channels. Researchers discovered that macrophages can create vessel-like structures in tumors to deliver oxygen and nutrients, representing a new potential cancer treatment target. The macrophage-formed conduits have a distinct architecture from blood vessels and appear too small for red blood cells, but may transport dissolved oxygen and glucose in oxygen-deprived tumor environments. Targeting macrophage activity in addition to current anti-angiogenesis drugs could provide a new approach to starving tumors.

ACS Spring 2016 Combining semantic triple stores across knowledge domainsMatthew Clark
This presentation describes how semantic triple stores can be combined across knowledge domains to connect large datasets. Specifically, it discusses combining datasets on biological pathways, bioactivities, chemical structures and properties that were extracted from over 25 million documents through text mining. An example application presented is using this combined knowledge to find new indications for existing drugs by analyzing their targets and related diseases. The presentation concludes by demonstrating how the analysis approach identifies connections between the drug Ruxolitinib and alopecia, as well as potential treatments for congenital hyperinsulinism.
This document summarizes research initiatives and facilities at the University of Birmingham focused on translating biomedical discovery into improved health. It outlines an integrated life sciences campus containing various research centers, institutes, and clinical facilities clustered around an Institute of Translational Medicine. Real-World Evidence: The Future of Data Generation and UsageApril Bright
As data is captured through electronic health records, registries and unique device identifiers, the generation of evidence based on this data is expected to play a crucial role in informing orthopedic manufacturers’ decisions before and after regulatory approval. While regulators, payors, hospitals and manufacturers support this shift, they acknowledge that gaps remain in its optimal execution. Priority considerations include how to generate evidence to expedite regulatory market decisions, device indication expansion, postmarket studies, postmarket surveillance and reimbursement decisions. The National Evaluation System for health Technology Coordinating Center (NESTcc), an initiative of the Medical Device Innovation Consortium (MDIC), is leading the conversation with various stakeholders, including FDA and orthopedic device companies to support the sustainable generation of Real-World Evidence (RWE) using Real-World Data (RWD).

The binding of cosmological structures by massless topological defectsSérgio Sacani
Assuming spherical symmetry and weak field, it is shown that if one solves the Poisson equation or the Einstein field
equations sourced by a topological defect, i.e. a singularity of a very specific form, the result is a localized gravitational
field capable of driving flat rotation (i.e. Keplerian circular orbits at a constant speed for all radii) of test masses on a thin
spherical shell without any underlying mass. Moreover, a large-scale structure which exploits this solution by assembling
concentrically a number of such topological defects can establish a flat stellar or galactic rotation curve, and can also deflect
light in the same manner as an equipotential (isothermal) sphere. Thus, the need for dark matter or modified gravity theory is
mitigated, at least in part.

ESR spectroscopy in liquid food and beverages.pptxPRIYANKA PATEL
With increasing population, people need to rely on packaged food stuffs. Packaging of food materials requires the preservation of food. There are various methods for the treatment of food to preserve them and irradiation treatment of food is one of them. It is the most common and the most harmless method for the food preservation as it does not alter the necessary micronutrients of food materials. Although irradiated food doesn’t cause any harm to the human health but still the quality assessment of food is required to provide consumers with necessary information about the food. ESR spectroscopy is the most sophisticated way to investigate the quality of the food and the free radicals induced during the processing of the food. ESR spin trapping technique is useful for the detection of highly unstable radicals in the food. The antioxidant capability of liquid food and beverages in mainly performed by spin trapping technique.
Immersive Learning That Works: Research Grounding and Paths ForwardLeonel Morgado
We will metaverse into the essence of immersive learning, into its three dimensions and conceptual models. This approach encompasses elements from teaching methodologies to social involvement, through organizational concerns and technologies. Challenging the perception of learning as knowledge transfer, we introduce a 'Uses, Practices & Strategies' model operationalized by the 'Immersive Learning Brain' and ‘Immersion Cube’ frameworks. This approach offers a comprehensive guide through the intricacies of immersive educational experiences and spotlighting research frontiers, along the immersion dimensions of system, narrative, and agency. Our discourse extends to stakeholders beyond the academic sphere, addressing the interests of technologists, instructional designers, and policymakers. We span various contexts, from formal education to organizational transformation to the new horizon of an AI-pervasive society. This keynote aims to unite the iLRN community in a collaborative journey towards a future where immersive learning research and practice coalesce, paving the way for innovative educational research and practice landscapes.
The technology uses reclaimed CO₂ as the dyeing medium in a closed loop process. When pressurized, CO₂ becomes supercritical (SC-CO₂). In this state CO₂ has a very high solvent power, allowing the dye to dissolve easily.
Describing and Interpreting an Immersive Learning Case with the Immersion Cub...Leonel Morgado
Current descriptions of immersive learning cases are often difficult or impossible to compare. This is due to a myriad of different options on what details to include, which aspects are relevant, and on the descriptive approaches employed. Also, these aspects often combine very specific details with more general guidelines or indicate intents and rationales without clarifying their implementation. In this paper we provide a method to describe immersive learning cases that is structured to enable comparisons, yet flexible enough to allow researchers and practitioners to decide which aspects to include. This method leverages a taxonomy that classifies educational aspects at three levels (uses, practices, and strategies) and then utilizes two frameworks, the Immersive Learning Brain and the Immersion Cube, to enable a structured description and interpretation of immersive learning cases. The method is then demonstrated on a published immersive learning case on training for wind turbine maintenance using virtual reality. Applying the method results in a structured artifact, the Immersive Learning Case Sheet, that tags the case with its proximal uses, practices, and strategies, and refines the free text case description to ensure that matching details are included. This contribution is thus a case description method in support of future comparative research of immersive learning cases. We then discuss how the resulting description and interpretation can be leveraged to change immersion learning cases, by enriching them (considering low-effort changes or additions) or innovating (exploring more challenging avenues of transformation). The method holds significant promise to support better-grounded research in immersive learning.
Or: Beyond linear.
Abstract: Equivariant neural networks are neural networks that incorporate symmetries. The nonlinear activation functions in these networks result in interesting nonlinear equivariant maps between simple representations, and motivate the key player of this talk: piecewise linear representation theory.

The debris of the ‘last major merger’ is dynamically youngSérgio Sacani
The Milky Way’s (MW) inner stellar halo contains an [Fe/H]-rich component with highly eccentric orbits, often referred to as the
‘last major merger.’ Hypotheses for the origin of this component include Gaia-Sausage/Enceladus (GSE), where the progenitor
collided with the MW proto-disc 8–11 Gyr ago, and the Virgo Radial Merger (VRM), where the progenitor collided with the
MW disc within the last 3 Gyr. These two scenarios make different predictions about observable structure in local phase space,
because the morphology of debris depends on how long it has had to phase mix. The recently identified phase-space folds in Gaia
DR3 have positive caustic velocities, making them fundamentally different than the phase-mixed chevrons found in simulations
at late times. Roughly 20 per cent of the stars in the prograde local stellar halo are associated with the observed caustics. Based
on a simple phase-mixing model, the observed number of caustics are consistent with a merger that occurred 1–2 Gyr ago.
We also compare the observed phase-space distribution to FIRE-2 Latte simulations of GSE-like mergers, using a quantitative
measurement of phase mixing (2D causticality). The observed local phase-space distribution best matches the simulated data
1–2 Gyr after collision, and certainly not later than 3 Gyr. This is further evidence that the progenitor of the ‘last major merger’
did not collide with the MW proto-disc at early times, as is thought for the GSE, but instead collided with the MW disc within
the last few Gyr, consistent with the body of work surrounding the VRM.
