This paper presents a case study for integrating applied research into a graduate level course in biometrics. The biometrics course at Purdue University has a diverse range of students, with majors varying from Computer Science, Computer and Information Technology, Industrial Technology, and Information Security. Therefore, the knowledge that students bring to the class, with respect to statistical knowledge, etc varies tremendously. Many times the students are senior undergraduates or first year graduate students, and they have not been exposed much to research activities. The challenge for the instructors is to incorporate applied research principles, wrapped around the concepts of biometric technologies and modalities that students can then use in their respective disciplines, and at the same time have a greater understanding of biometrics and their use within their majors. Biometrics is defined as automated recognition of humans using physiological or behavioral characteristics. The field of biometrics has received increasing attention in the last decade which has led to engineering courses integrating biometrics into their respective curricula. Biometric technologies are still in developmental stages, and courses teaching biometric technologies have to be cognizant of its dynamic nature. This document discusses an open platform approach to cyberinfrastructure for scientific research. It argues that rather than a single unified pipeline, science needs flexible reusable components that can be mixed and matched. Open source development that involves domain experts can help ensure software stays useful. Too often software is not reusable even in theory. Academic software development is difficult, requiring consideration of science, computing resources, user interfaces, legal issues, and integration. An "ecology" of competing pipeline components is needed.

Systems biology aims to understand biological systems as a whole rather than individual parts. Early criticisms saw molecular biology as too reductionist. Systems modeling using mathematical approaches also emerged. Abstract—By focussing on Cyber Physical Systems (CPS), this
paper investigates how component-based principles and practices are used and support the activity of architecting CPS. For doing so, by running a systematic process, we selected 49 primary studies from the most important publishers search engines. Those papers have been analyzed and their contents classified according to the Classification Framework for Component Models proposed in our previous work. The results show that the main concerns handled by CPS component models are those of integration, performance, and maintainability. The instruments to satisfy those concerns, while architecting CPS, are ad-hoc software/system architecture, model-based approaches, architectural and component languages, and design. The IEC 61499 standard with its functions block is remarkably used to drive the work on six papers. Java is the most frequently used programming language used for implementing the components. Components are deployed mostly at compile time. Interfaces are almost equally distributed into port-based and operation-based. Overall, the results show a transition of technologies and approaches used in Embedded Systems to CPS, but still lacking methods for integrated architecting, in particular in incremental development.
Future Directions in Engineering Biology

This research aimed to develop a tool to group bioassays from PubChem based on experimental parameters extracted from narratives using natural language processing (NLP). The researchers used Latent Semantic Indexing (LSI) to identify topics in over 2000 bioassay narratives from Pubmed abstracts. LSI was able to group assays without supervision but was sensitive to the number of tokens and concepts used, focusing on either species or chemical compounds. While encouraging, additional studies are needed to better control LSI's effectiveness for chemical modeling applications.

IBRI Project Training
IBRI conducts bioinformatics project training to provide students hands-on experience in key areas and develop expertise. The training involves defining a project topic, designing the methodology, deploying it to analyze data, refining results, and submitting a final report. Projects cover major areas like phylogenetic analysis, molecular modeling, drug design, microarray analysis, and more. Students from life science, bioinformatics, computing, pharmacy, and related fields are eligible to apply.

This research aimed to develop a tool to group bioassays from PubChem based on experimental parameters extracted from narratives using natural language processing (NLP). The researchers used Latent Semantic Indexing (LSI) to identify topics in over 2000 bioassay narratives from Pubmed abstracts. LSI was able to group assays without supervision but was sensitive to the number of tokens and concepts used, focusing on either species or chemical compounds. While encouraging, additional studies are needed to better control LSI's effectiveness for chemical modeling applications.

Course intro
- 1. CBB 518 Elements of Systems Biology Vikram Singh CCBB, SoLS, CUHP Elements of Systems Biology by Dr. Vikram Singh is licensed under a Creative Commons Attribution-NonCommercial-NoDerivatives 4.0 International License.
- 2. Course Objectives • This course will be centered on (i) the theoretical and practical aspects of modelling in systems biology – both deterministic and stochastic and (ii) the study of biological networks. Students will become acquainted with the key concepts and computational approaches of both these fields. • “Systems Biology” finds its major application in the research field known as “Synthetic Biology” (aiming to design and realize modified or new biological parts). Students will also become familiar with necessary mathematical and computational concepts of Synthetic Biology. • Students having prior knowledge of any programming language will be encouraged to write their own codes for simulating and analysing model biological systems.
- 3. Course Contents Unit 1: Introductory Interdisciplinary Concepts (10 hours) Unit 2: Deterministic Modelling in Systems Biology (10 hours) Unit 3: Stochastic Modelling in Systems Biology (8 hours) Unit 4: Design principles of Biological Networks (6 hours) UNIT 5: Analysis of Biological Networks (6 Hours)
- 4. Attendance Requirements Students are expected to attend all lectures in order to be able to fully benefit from the course. A minimum of 75% attendance is a must failing which a student will not be permitted to appear in examination.
- 5. Evaluation Criteria 1. Mid Term Examination: 25% 2. End Term Examination: 50% 3. Continuous Internal Assessment: 25% • Class Participation 5% • Class Test 5% • Presentation and Assignment 15%
