Tripal is a web framework built on Drupal and Chado that allows researchers to easily build genomic data sharing and collaboration websites. It includes modules for organisms, stocks, phenotypes, genotypes, transcriptomes, genomes, and more. Tripal provides APIs that allow customization of the website's look and feel as well as development of new functionality through modules. Using Tripal requires knowledge of PHP, Chado, and Drupal/Tripal APIs, but provides an open source platform to encourage data sharing within research communities. Future goals include integrating additional data types and connecting to analysis resources.

CUST-6 Integrating Alfresco with Publishing Tools
In all organizations there are highly specialized tools used to produce and organize documents but integrating these with your content management platform can not only be difficult but, at times, even knowing where to start can be a great challenge. In an authoring environment integrating with these tools can make or break your CMS platform. Alfresco already includes many open source projects that help with integration; utilizing these, external tools can communicate both into and out of Alfresco to streamline authoring and publication of content. The talk will go over: Problems of authoring content outside of CMS; Highlighting common authoring tools and external systems; Demonstrating integrations to Microsoft Word, Adobe Drive, Adobe InDesign server, XML database (eXist/ MarkLogic); and Overview of integration methods with benefits and drawbacks. The talk will mainly be a presentation with some brief breakouts to run through pseudo code and show examples.

Modules like panels and panelizer, projects like Spark and distributions like panopoly and demo framework helped change the panorama in Drupal and the expectations that are set when sites are built.
In this session we will look to a set of common problems and real examples when creating content and layout for pages with demanding editorial teams. We will look and evaluate common options and recipes.
- How can complex content and rich pages be structured ? Free HTML format in different fields? Structured data in complex fields? Use paragraphs or field collection? Different content items in different items/entities? How to glue it all together?
- How can indivual page layout be managed providing flexibility but also control? Rely on templating system and view modes? Use contrib modules like panels and panelizer or display suite? Mix several approaches and modules?
- How can I add any content to any page and choose its display ? How can I have a list of curated widgets ready to use by the content team to deploy anywhere or in any section?
- How can pages and sections be managed before approved and published? Use prewiew systems and inline editors? Use workbench or workflow for layout? Rely on more complex content staging systems? Use separated environments?
These are daily problems that architects and developers face in every project. As a technical architect in Acquia it is uncommon a project where I am involved that does not need to solve one or more of these problems. In this session I will give some real examples and resume options and recipes that can be used to solve those problems today in Drupal 7 and look to Drupal 8 to explain how it can improve some of our possibilities and options and easy the life of one of our most important personas: the content editor.

How can indivual page layout be managed providing flexibility but also control? Rely on templating system and view modes? Use contrib modules like panels and panelizer or display suite? Mix several approaches and modules?
How can I add any content to any page and choose its display ? How can I have a list of curated widgets ready to use by the content team to deploy anywhere or in any section?
How can pages and sections be managed before approved and published? Use preview systems and inline editors? Use workbench or workflow for layout? Rely on more complex content staging systems? Use separated environments?
These are daily problems that architects and developers face in every project. As a technical architect in Acquia it is uncommon a project where I am involved that does not need to solve one or more of these problems. In this session I will give some real examples and resume options and recipes that can be used to solve those problems today in Drupal 7 and look to Drupal 8 to explain how it can improve some of our possibilities and options and easy the life of one of our most important personas: the content editor.

Apache HBase

Reproducible research documents not just the findings of a study but the exact code required to produce those findings. Reproducible research is a requirement for study authors to reliably repeat their analysis or accelerate new findings by applying the same techniques to new data. The increased transparency allows peers to quickly understand and compare the methods of the study to other studies and can lead to higher levels of trust, interest and eventually more citations of your work. Big data introduces some new challenges for reproducible research. As our data universe expands and the open data movement grows, more data is available than ever to analyze, and the possible combinations are infinite. Data cleaning and feature extraction often involve lengthy sequences of transformations. The space allotted for publications is not adequate to effectively describe all the details, so they can be reviewed and reproduced by others. Fortunately, the open source community is addressing this need with Apache Spark, Zeppelin and Hadoop. Apache Spark 2.0 makes it even simpler and faster to harness the power of a Hadoop computing cluster to clean, analyze, explore and train machine learning models on large data sets. Zeppelin web-based notebooks capture and share code and interactive visualizations with others. After this session you will be able to create a reproducible data science pipeline over large data sets using Spark, Zeppelin, and a Hadoop distributed computing cluster. Learn how to combine Spark with other supported interpreters to codify your results from cleaning to exploration to feature extraction and machine learning. Discover how to share your notebooks and data with others using the cloud. This talk will cover Spark and show examples, but it is not intended to be a complete tutorial on Spark.

Large Scale Graph Analytics with JanusGraph
The past few years have seen an enormous growth in the popularity of graph databases, but what exactly is a graph database and how can I use one to gain deeper insights from my data?
In this session we will introduce JanusGraph, a highly scalable, transactional graph database with flexible backend storage options such as Apache HBase, Apache Cassandra, and Oracle Berkeley DB. We will begin with a brief introduction to graph databases and data models, common use cases, and the benefits of a relationship centric approach to analytics. We will follow with a more technical dive into the features and deployment options of JanusGraph, including accessing the graph with the Apache Tinkerpop API stack, manipulating it with the Blueprints API, and querying the graph with the Gremlin query language. Finally, we will look at how JanusGraph integrates with other technologies like Apache Spark as part of an overall analytics architecture.

Middleware in Golang: InVision's Rye
InVision is a collaborative design company that’s growing into Golang. That being said, when we started doing web services, we looked at using one of the middleware libraries out there such as Alice and Negroni. We found them all interesting but decided to tackle it on our own. As we did that we realized that our library was pretty cool so we broke it out and open sourced it as Rye. I’ll present on the approach we took and some of the benefits of using Rye including integration with Statsd, Context and custom middleware handlers we’ve added such as CIDR validation and JWT validation.

Removing Uninteresting Bytes in Software Fuzzing
Imagine a world where software fuzzing, the process of mutating bytes in test seeds to uncover hidden and erroneous program behaviors, becomes faster and more effective. A lot depends on the initial seeds, which can significantly dictate the trajectory of a fuzzing campaign, particularly in terms of how long it takes to uncover interesting behaviour in your code. We introduce DIAR, a technique designed to speedup fuzzing campaigns by pinpointing and eliminating those uninteresting bytes in the seeds. Picture this: instead of wasting valuable resources on meaningless mutations in large, bloated seeds, DIAR removes the unnecessary bytes, streamlining the entire process.
In this work, we equipped AFL, a popular fuzzer, with DIAR and examined two critical Linux libraries -- Libxml's xmllint, a tool for parsing xml documents, and Binutil's readelf, an essential debugging and security analysis command-line tool used to display detailed information about ELF (Executable and Linkable Format). Our preliminary results show that AFL+DIAR does not only discover new paths more quickly but also achieves higher coverage overall. This work thus showcases how starting with lean and optimized seeds can lead to faster, more comprehensive fuzzing campaigns -- and DIAR helps you find such seeds.
