The European Genotype Archive (EGA) is an updated and upgraded permanent genotype repository that provides controlled data accession for individual centered genetic data through Data Accession Committees. The EGA uses an optimized database design to store different data types and provides either file distribution or cloud computing access to downloaded data. It focuses on developing tools for data exchange, phenotype data submission, and linking to other EBI resources to support genomic and genetic epidemiology research.

Rare Variant Analysis Workflows: Analyzing NGS Data in Large Cohorts
Analysis of rare variants for population-level data is becoming a more common component of genomic research. Whether using exome chips, whole-exome sequencing, or even whole-genome sequencing, rare variation analysis requires a unique analytic perspective.
In this presentation, we will review some of the tools available in SVS for large sequenced cohorts including summarization, visualization, and statistical analysis of rare variants using KBAC, CMC, and other methods.
Special attention will be given to useful functions available for download from the SVS scripts repository.

Many questions must be answered when analyzing DNA sequence variants: How do I determine which variants are potentially deleterious? Is the sequencing quality sufficient? How do I prioritize the results? Which annotation sources may help answer my research question?
In this webinar presentation, we will review workflow strategies for quality control and analysis of DNA sequence variants using the VarSeq software package from Golden Helix. VarSeq is a powerful platform for analysis of DNA sequence variants in clinical and translational research settings. VarSeq provides researchers with easy access to curated public databases of variant annotation information, and also enables users to incorporate their own local databases or downloaded information about variants and genomic regions.
The presentation will include interactive demonstrations using VarSeq to analyze variants found by exome sequencing of an extended family with a complex disease. We will review strategies for assessing variant quality, applying genomic annotations, incorporating custom annotation sources, and creating variant filters in VarSeq. We will also demonstrate the PhoRank gene ranking algorithm and its application for prioritizing variants.

The Ensembl project (http://www.ensembl.org) seeks to enable genomic science by providing high quality, integrated annotation on chordate and selected eukaryotic genomes. All supported species include comprehensive, evidence-based gene annotations and a selected set of genomes includes additional data focused on variation, comparative, evolutionary, functional and regulatory annotation. As of Ensembl release 65 (December 2011), 56 species are fully supported. Ensembl data are accessible through an interactive web site, flat files, the data mining tool BioMart, direct database querying and a set of Perl APIs. Moreover, Ensembl is not just a data visualisation tool, but a suite of programs for data production (e.g. gene calling and comparative genomics) that can be deployed individually according to the needs of an individual community. Ensembl Genomes (http://www.ensemblgenomes.org) consists of five sub-portals (for bacteria, protists, fungi, plants and invertebrate metazoa) designed to complement the genomes available in Ensembl. It currently contains data for over 300 species. Many of the databases that support Ensembl Genomes have been built by, or in close collaboration with, groups that maintain specialist data resources for individual species, and we are actively seeking to extend the range of these collaborations. Together Ensembl and Ensembl Genomes offer a single unified interface across the taxonomic space. This presentation will consist of a short introduction to Ensembl and Ensembl Genomes followed by a demonstration of the respective websites and the BioMart data retrieval tool. Special attention will be given to recently developed functionality like the Variant Effect Predictor, which predicts the consequences of substitutions, insertions and deletions on transcripts and protein sequences, and the possibility to visualize your own data by attaching BAM and VCF files (for example).

As machine learning integrates deeper into human-computer interactions, the concept of epistemic interaction emerges, aiming to refine these interactions to enhance system adaptability. This approach encourages minor, intentional adjustments in user behaviour to enrich the data available for system learning. This paper introduces epistemic interaction within the context of human-system communication, illustrating how deliberate interaction design can improve system understanding and adaptation. Through concrete examples, we demonstrate the potential of epistemic interaction to significantly advance human-computer interaction by leveraging intuitive human communication strategies to inform system design and functionality, offering a novel pathway for enriching user-system engagements.
Removing Uninteresting Bytes in Software Fuzzing
Imagine a world where software fuzzing, the process of mutating bytes in test seeds to uncover hidden and erroneous program behaviors, becomes faster and more effective. A lot depends on the initial seeds, which can significantly dictate the trajectory of a fuzzing campaign, particularly in terms of how long it takes to uncover interesting behaviour in your code. We introduce DIAR, a technique designed to speedup fuzzing campaigns by pinpointing and eliminating those uninteresting bytes in the seeds. Picture this: instead of wasting valuable resources on meaningless mutations in large, bloated seeds, DIAR removes the unnecessary bytes, streamlining the entire process.
In this work, we equipped AFL, a popular fuzzer, with DIAR and examined two critical Linux libraries -- Libxml's xmllint, a tool for parsing xml documents, and Binutil's readelf, an essential debugging and security analysis command-line tool used to display detailed information about ELF (Executable and Linkable Format). Our preliminary results show that AFL+DIAR does not only discover new paths more quickly but also achieves higher coverage overall. This work thus showcases how starting with lean and optimized seeds can lead to faster, more comprehensive fuzzing campaigns -- and DIAR helps you find such seeds.
