TITLE: From Research Objects to Reproducible Science Tales
ABSTRACT. Rumor has it that there is a reproducibility crisis in science. Or maybe there are multiple crises? What do we mean by reproducibility and replicability anyways? In this talk I will first make an attempt at sorting out some of the terminological confusion in this area, focusing on computational aspects. The PRIMAD model is another attempt to describe different aspects of reproducibility studies by focusing on the "delta" between those studies and the original study. In addition to these more theoretical investigations, I will discuss practical efforts to create more reproducible and more transparent computational platforms such as the one developed by the Whole-Tale project: here 'tales' are executable research objects that may combine data, code, runtime environments, and narratives (i.e., the traditional "science story"). I will conclude with some thoughts about the remaining challenges and opportunities to bridge the large conceptual gaps that continue to exist despite the recognition of problems of reproducibility and transparency in science.
ABOUT the Speaker. Bertram Ludäscher is a professor at the School of Information Sciences at the University of Illinois, Urbana-Champaign and a faculty affiliate with the National Center for Supercomputing Applications (NCSA) and the Department of Computer Science at Illinois. Until 2014 he was a professor at the Department of Computer Science at the University of California, Davis. His research interests range from practical questions in scientific data and workflow management, to database theory and knowledge representation and reasoning. Prior to his faculty appointments, he was a research scientist at the San Diego Supercomputer Center (SDSC) and an adjunct faculty at the CSE Department at UC San Diego. He received his M.S. (Dipl.-Inform.) in computer science from the University of Karlsruhe (now K.I.T.), and his PhD (Dr. rer. nat.) from the University of Freiburg, in Germany.
Knowledge – dynamics – landscape - navigation – what have interfaces to digit...
When we google, search Wikipedia, and share information on Mendeley, we obviously deal with complex networks of information. But also traditional information spaces – the collections of libraries for instance – and their classification systems are evolving complex systems. This talk explores the possibilities to use concepts and methods from statistical physics to analyze information dynamics. We depart from information dynamics in scholarly communication, and point to current encounters between physics and scientometrics. We discuss more in-depth the evolution of category systems in libraries (Universal Decimal Classification) in comparison to on-line spaces (Wikipedia). The talk closes with an introduction into a new European network – the COST Action KnowEscape – in which information professionals, sociologists, computer scientists, physicists and digital humanities scholars in an unique alliance seek for knowledge maps to better navigate through large information spaces.

Our World is Socio-technical
A talk given at the annual Computer Science for High School Teachers event at Victoria University of Wellington. I presented on some basics of the World Wide Web and why it's worth to preserve it, our work on non-expert tools to populate semantically enriched content, a current project to identify NZ native birds based on their calls that involves citizen science and contemporary deep learning using TensorFlow, a project that investigates the impact of online citizen science on the development of science capabilities of primary school children, and my collaboration with Adam Grener from the School of English, Film, Theater and Media Studies at VUW with whom I am working on computational tools for the literature studies.
Towards Efficient Privacy-preserving Image Feature Extraction in Cloud Computing
As the image data produced by individuals and enterprises is rapidly increasing, Scalar Invariant Feature Transform (SIFT), as a local feature detection algorithm, has been heavily employed in various areas, including object recognition, robotic mapping, etc. In this context, there is a growing need to outsource such image computation with high complexity to cloud for its economic computing resources and on-demand ubiquitous access. However, how to protect the private image data while enabling image computation becomes a major concern. To address this fundamental challenge, we study the privacy requirements in outsourcing SIFT computation and propose SecSIFT, a high performance privacy-preserving SIFT feature detection system. In previous private image computation works, one common approach is to encrypt the private image in a public key based homomorphic scheme that enables the original processing algorithms designed for plaintext domain to be performed over ciphertext domain. In contrast to these works, our system is not restricted by the efficiency limitations of homomorphic encryption scheme. The proposed system distributes the computation procedures of SIFT to a set of independent, co-operative cloud servers, and keeps the outsourced computation procedures as simple as possible to avoid utilizing homomorphic encryption scheme. Thus, it enables implementation with practical computation and communication complexity. Extensive experimental results demonstrate that SecSIFT performs comparably to original SIFT on image benchmarks while capable of preserving the privacy in an efficient way.

Data integration is intrinsic to how modern research is undertaken in areas such as genomics, drug development and personalised medicine. To better enable this integration a large number of biomedical ontologies have been developed to provide standard semantics for describing metadata. There are now several hundred biomedical ontologies in widespread use that describe concepts such as genes, molecules, drugs and diseases. This amounts to millions of terms that are interconnected via relationships that naturally form a graph of biomedical terminology.
The Ontology Lookup Service (OLS) (http://www.ebi.ac.uk/ols) integrates over 160 ontologies and provide a central point for the biomedical community to query and visualise ontologies. OLS also provide a RESTful API over the ontologies that is used in high-throughput data annotation pipelines. OLS is built on top of a Neo4j database that provides efficient indexes for extracting ontological relationships. We have developed generic tools for loading RDF/OWL ontologies into Neo4j where the indexes are optimised for serving common ontology queries. We are now moving to adopt graph database more widely in applications relating to ontology mapping prediction and recommendation systems for data annotation.

Real Time Object Detection with Audio Feedback using Yolo v3
In this paper, we propose a system that combines real time object detection using the YOLOv3 algorithm with audio feedback to assist visually impaired individuals in locating and identifying objects in their surroundings. The YOLOv3 algorithm is a state of the art object detection algorithm that has been used in numerous studies for various applications. Audio feedback has also been studied in previous research as a useful tool for assisting visually impaired individuals. Our proposed system builds on the effectiveness of both these technologies to provide a valuable tool for improving the independence and quality of life of visually impaired individuals. We present the architecture of our proposed system, which includes a YOLOv3 model for object detection and a text to speech engine for providing audio feedback. We also present the results of our experiments, which demonstrate the effectiveness of our system in detecting and identifying objects in real time. Our proposed system can be used in various settings, such as indoor and outdoor environments, and can assist visually impaired individuals in various activities such as the navigation and object identification. INTERFACE WORKFLOW Skeletonographer: Skeleton-based Digital Ethnography Tool Skeletonographer is a web-based digital ethnography tool that supports researchers in analyzing human be- haviours by using anonymous skeletonized representa- tions. It generates skeleton dataframe-by-frame from video input using computer vision results from the Open- Pose library.
