PBPK simulation as an alternative to animal testing

Generic physiologically based pharmacokinetic (PBPK) models for rats and humans were developed using in vitro absorption, distribution, metabolism, and excretion (ADME) data. The models accurately predicted plasma concentrations of drugs in independent test sets, performing equally to or better than traditional allometric scaling methods. However, PBPK models have advantages over scaling in accounting for differences in drug chemistry, metabolism, and administration routes between species.

Fibrous Scaffold Produced By Rotary Jet Spinning Technique
This document describes research on producing fibrous scaffolds using a rotary jet spinning technique with poly(L-lactic acid) and poly(ɛ-caprolactone) polymers. Specifically:
- PLLA/PCL meshes were produced using rotary jet spinning and characterized through SEM imaging, thermal analysis, FTIR spectroscopy, and in vitro cell culture tests.

Computational analysis identified a transiently open binding pocket between the L1 loop and S3 sheet (L1/S3 pocket) in the p53 core domain as a potential target for small molecules to reactivate mutant p53. Mutating a cysteine residue (Cys124) at the center of this pocket abolished the reactivation effects of PRIMA-1 on mutant p53. Virtual screening identified stictic acid as a potential reactivation compound that was shown to reactivate mutant p53 expression in human osteosarcoma cells more strongly than PRIMA-1. This suggests the L1/S3 pocket is a target for pharmaceutical reactivation of mutant p53.

This document discusses tuning the pH response of i-motif DNA oligonucleotides. They found that 5-MeC shifted the pH response towards more basic values, while 5-BrC shifted it towards more acidic values. Additionally, lengthening the sequence shifted the pH response in a more basic direction. ABSTRACT- L-Ascorbic acid derivatives was synthesized on treatment with acetone and acetyl chloride afforded 5,6-acetal of L-ascorbic acid then benzylation of C-2 and C-3 hydroxyl groups of the lactone ring was accomplished using K2CO3 and benzyl bromide in DMF, then deblocking of the 5,6-O,O-protected derivative of L-Ascorbic acid with acetic acid and methanol gave 2,3-O,O-dibenzyl-L-Ascorbic acid. Subsequently mono-tosylation at 6 position of 2,3-O, O-dibenzyl-L-Ascorbic acid was carried out with addition of p-toluenetosylchloride (PTSC) in Pyridine and MDC solvent medium gave 2,3-O,O-dibenzyl-6-O-tosyl-L-Ascorbic acid. All the structures were characterized by 1H NMR, 13C NMR and Mass Spectroscopy.

This document discusses a study examining the effects of dapagliflozin and gangliosides on cell viability and autophagy in astrocytes and C6 cells. Mobile viability was assessed using various assays, and it was found that gangliosides induce reactive oxygen species production and autophagy in these cell types. This study investigated how cocaine withdrawal affects anxiety and activity in the dorsal raphe (DR), a brain region involved in serotonin signaling and anxiety regulation. Mice were administered cocaine or saline in a binge-like pattern over 10 days. Anxiety-like behavior was assessed at different withdrawal timepoints using elevated plus maze and open field tests. Electrophysiological recordings from DR serotonin neurons found increased inhibitory currents during withdrawal, especially at 25 hours, indicating heightened GABA activity. Blocking 5-HT2C receptors in the DR prevented both the increased GABA activity and anxiety-like behavior during withdrawal. This suggests 5-HT2C receptors mediate anxiety produced by cocaine withdrawal, potentially by regulating GABA signaling in the DR serotonin system.
Thesis Poster Presentation
This study assessed the neurotoxicity of cobalt (Co) on SH-SY5Y human neuroblastoma cells in vitro. The results showed that CoCl2 reduced cell viability in a dose-dependent manner when measured by MTT and NR assays at 24, 48, and 72 hours. CoCl2 treatment caused cell shrinkage and apoptosis. Antioxidants provided some protection against Co toxicity at lower concentrations but not at higher concentrations, suggesting oxidative stress may not be the main mechanism of toxicity. Overall, the results indicate that Co is toxic to neurons and this toxicity could relate to neurological symptoms reported in patients with cobalt-chromium hip implants who have elevated blood Co levels.

Multiplex energy metabolism
The document describes the development of a multiplex panel to measure protein levels of HK2, PKM2, and LDHA in frozen tumor biopsies. Antibodies specific to these proteins were coupled to Luminex beads. Recombinant proteins were used to develop sandwich immunoassays and as calibrators. Sample handling procedures generated cytosolic and mitochondrial fractions from tumor tissues. The panel demonstrated proof-of-concept for monitoring PKM2 levels in cancer cell lines treated with PKM2 inhibitors in vitro.

Shape Signatures Light
Shape Signatures is a novel molecular shape-based method for virtual screening in drug discovery and computational toxicology. It employs a ray-tracing algorithm to explore the volume enclosed by a molecule's surface, constructing histograms that encode molecular shape and polarity as signatures. These signatures can be used to rapidly screen large libraries, classify compounds, and build predictive models such as for drug-target binding, toxicity, and blood-brain barrier permeation.

In this project, we have compared existing sample preparation methods for proteomics studies against newly developed FASP method and our in-house developed SDS-TCA protocol. For our
preliminary studies, we have chosen a very well characterized soil microbe Pseudomonas putida.

Drug and gene delivery vehicles are biocompatible devices that can carry therapeutic components in the body. Synthetic vehicles include block copolymers, liposomes, dendrimers, and magnetic nanoparticles. Block copolymers form micelles with hydrophobic cores that can encapsulate drugs. Liposomes are phospholipid vesicles that can encapsulate both hydrophilic and hydrophobic drugs. Dendrimers are nanoscale polymers that can be functionalized to target drugs. Magnetic nanoparticles can be used for drug delivery, hyperthermia cancer treatment, and as MRI contrast agents. These vehicles aim to improve drug bioavailability and targeting while decreasing toxicity.

AI is the Future of Drug Discovery
Artificial intelligence (AI) has the potential to transform drug discovery through the use of semantic networks to represent biomedical knowledge as facts and infer new insights, probabilistic rules to evaluate beliefs about candidate drugs, and optimization and simulation techniques to iteratively improve outcomes. By continuously learning from diverse sources of data, AI systems could automate and enhance the processes of target identification, compound screening and testing in ways that accelerate research and development compared to traditional analytical tools.

Shape Signatures is a novel molecular shape-based method for virtual screening in drug discovery and computational toxicology. It employs a ray-tracing algorithm to explore the volume enclosed by a molecule's surface, constructing histograms that encode molecular shape and polarity as signatures. These signatures can be used to rapidly screen large libraries, classify compounds, and build predictive models such as for drug-target binding, toxicity, and blood-brain barrier permeation.

In this project, we have compared existing sample preparation methods for proteomics studies against newly developed FASP method and our in-house developed SDS-TCA protocol. For our
preliminary studies, we have chosen a very well characterized soil microbe Pseudomonas putida.

Drug and gene delivery vehicles are biocompatible devices that can carry therapeutic components in the body. Synthetic vehicles include block copolymers, liposomes, dendrimers, and magnetic nanoparticles. Block copolymers form micelles with hydrophobic cores that can encapsulate drugs. Liposomes are phospholipid vesicles that can encapsulate both hydrophilic and hydrophobic drugs. Dendrimers are nanoscale polymers that can be functionalized to target drugs. Magnetic nanoparticles can be used for drug delivery, hyperthermia cancer treatment, and as MRI contrast agents. These vehicles aim to improve drug bioavailability and targeting while decreasing toxicity.

Discovery Bus: UK QSAR meeting at GSK

The meet-up will be hosted by Eindhoven University of Technology (TU/e), a research university specializing in engineering science & technology.
Power Grid Model
The global energy transition is placing new and unprecedented demands on Distribution System Operators (DSOs). Alongside upgrades to grid capacity, processes such as digitization, capacity optimization, and congestion management are becoming vital for delivering reliable services.
Power Grid Model is an open source project from Linux Foundation Energy and provides a calculation engine that is increasingly essential for DSOs. It offers a standards-based foundation enabling real-time power systems analysis, simulations of electrical power grids, and sophisticated what-if analysis. In addition, it enables in-depth studies and analysis of the electrical power grid’s behavior and performance. This comprehensive model incorporates essential factors such as power generation capacity, electrical losses, voltage levels, power flows, and system stability.
Power Grid Model is currently being applied in a wide variety of use cases, including grid planning, expansion, reliability, and congestion studies. It can also help in analyzing the impact of renewable energy integration, assessing the effects of disturbances or faults, and developing strategies for grid control and optimization.

Dandelion Hashtable: beyond billion requests per second on a commodity server
This slide deck presents DLHT, a concurrent in-memory hashtable. Despite efforts to optimize hashtables, that go as far as sacrificing core functionality, state-of-the-art designs still incur multiple memory accesses per request and block request processing in three cases. First, most hashtables block while waiting for data to be retrieved from memory. Second, open-addressing designs, which represent the current state-of-the-art, either cannot free index slots on deletes or must block all requests to do so. Third, index resizes block every request until all objects are copied to the new index. Defying folklore wisdom, DLHT forgoes open-addressing and adopts a fully-featured and memory-aware closed-addressing design based on bounded cache-line-chaining. This design offers lock-free index operations and deletes that free slots instantly, (2) completes most requests with a single memory access, (3) utilizes software prefetching to hide memory latencies, and (4) employs a novel non-blocking and parallel resizing. In a commodity server and a memory-resident workload, DLHT surpasses 1.6B requests per second and provides 3.5x (12x) the throughput of the state-of-the-art closed-addressing (open-addressing) resizable hashtable on Gets (Deletes).
