Semantically Enhanced Interactions between Heterogeneous Data Life-Cycles - Analyzing Educational Lexica in a Virtual Research Environment

This presentation was given at MTSR 2013 - 7th Metadata and Semantics Research Conference, Thessaloniki, and is related the publication of the same title. Abstract of the publication: This paper highlights how Semantic Web technologies facilitate new socio-technical interactions between researchers and libraries focussing research data in a Virtual Research Environment. Concerning data practices in the fields of social sciences and humanities, the worlds of researchers and librarians have so far been separate. The increased digitization of research data and the ubiquitous use of Web technologies change this situation and offer new capacities for interaction. This is realized as a semantically enhanced Virtual Research Environment, which offers the possibility to align the previously disparate data life-cycles in research and in libraries covering a variety of inter-activities from importing research data via enriching research data and cleansing to exporting and sharing to allow for reuse. Currently, collaborative qualitative and quantitative analyses of a large digital corpus of educational lexica are carried out using this semantic and wiki-based research environment. • Big Data technologies, especially Data Lakes are spreading across many industries at the moment with the hopes that they will provide unprecedented capabilities for data integration and data analytics • In spite of the popularity and promise of these technology approaches, many early adopters are not seeking immediate solutions to their complex problems. Answers are not simply appearing – this talk will explore this issue more thoroughly • Of the 4 V’s of Big Data, Data Variety and Data Veracity (uncertainty) are of increasing importance. These can cause barriers to successful integration strategies , which, in turn, can lead to poorly performing analytics. • The problems of Variety and Veracity can be tackled using a new form of Data Science which combines formal ontologies with statistical heuristics. This talk will explore some key features of these approaches and how they can be developed together in symbiosis – leading to complex models that allow for improved analytics – or as we call it Big Analysis. • The end result is improved capture of data types/sources, from laboratory instrument data, to clinical data, to regulatory rules & submissions, all the way to business drivers for the enterprise. In the end providing advanced analytics capabilities that can be built as modules and expand across an enterprise.

Presentation for NEC Lab Europe. Knowledge graphs are increasingly built using complex multifaceted machine learning-based systems relying on a wide of different data sources. To be effective these must constantly evolve and thus be maintained. I present work on combining knowledge graph construction (e.g. information extraction) and refinement (e.g. link prediction) in end to end systems. In particular, I will discuss recent work on using inductive representations for link predication. I then discuss the challenges of ongoing system maintenance, knowledge graph quality and traceability.

Current challenges facing the implementation of NoSQL-type databases involve how to use advanced rule-based analytics on large tables and key value stores, where metadata is often sparse. Graph databases or triple stores are great for utilizing one’s metadata, but are often computationally inefficient compared to NoSQL stores. To combat this problem, Modus Operandi will showcase a Predicate Store inside of its MOVIA product that can run advanced, first-order level, logical rule sets and queries against large tables or column stores directly to provide a scalable, rapid and advanced data analytics for cloud applications. This provides graph complexity in terms of content with the performance and scalability of NoSQL data approaches. The system also allows for both statistical algorithms as well as logic-based rule sets to be run concurrently, meaning that a host of parallel analytics can be run at once, providing deep analysis over a multitude of important pattern types.

Description Data is a critical both to facilitate an organization and as a product. How can you make that data more usable for both internal and external stakeholders? There are a myriad of recommendations, advice, and strictures about what data providers should do to facilitate data (re)use. It can be overwhelming. Based on recent empirical work (analyzing data reuse proxies at scale, understanding data sensemaking and looking at how researchers search for data), I talk about what practices are a good place to start for helping others to reuse your data. I put this in the context of the notion data communities that organizations can use to help foster the use of data both within your organization and externally.

Content + Signals: The value of the entire data estate for machine learning

Content-centric organizations have increasingly recognized the value of their material for analytics and decision support systems based on machine learning. However, as anyone involved in machine learning projects will tell you the difficulty is not in the provision of the content itself but in the production of annotations necessary to make use of that content for ML. The transformation of content into training data often requires manual human annotation. This is expensive particularly when the nature of the content requires subject matter experts to be involved. In this talk, I highlight emerging approaches to tackling this challenge using what's known as weak supervision - using other signals to help annotate data. I discuss how content companies often overlook resources that they have in-house to provide these signals. I aim to show how looking at a data estate in terms of signals can amplify its value for artificial intelligence.

The Allotrope Foundation is a consortium of major pharmaceutical companies and a partner network whose goal is to address challenges in the pharmaceutical industry by providing a set of public, non-proprietary standards for using and integrating analytical laboratory data. Current challenges in data management within the pharmaceutical industry often center around inconsistent or incomplete data and metadata and proprietary data formats. Because of a lack of standardization, several operations (e.g. integration of instruments/applications, transfer of methods or results, archiving for regulatory purposes) require unnecessary efforts. Further, higher level aggregation of data, e.g. regulatory filings, that are derived from multiple sources of laboratory data are costly to create. These unnecessary costs impact operations within a company’s laboratories, between partnering companies, and between a company and contract research organizations (CROs). Finally, the accelerating transition of laboratories from hybrid (paper + electronic) to purely electronic data streams, coupled with an ever-increasing regulatory scrutiny of electronic data management practices, further require a comprehensive solution. This talk will discuss how The Allotrope Foundation is providing a new framework for data standards through collaboration between numerous stakeholders.

Linked (Open) Data is one key to coping with Big Data: it enables decentralised, collaborative management of big datasets, low-overhead information retrieval, and scalable reasoning. Big Data are created or consumed by technical processes or business processes. Their formal description, e.g. for software verification or compliance checking, requires logics whose complexity far exceeds that of the data. Restricting LOD to the RDF logic does not allow for integrating rich process descriptions with the data that these processes create, and therefore does not enable knowledge management, information retrieval and reasoning to take full advantage of rich background knowledge. In this talk I demonstrate different frontiers at which I have worked towards achieving an integration of process descriptions and data.

This presentation was given at 10th International Semantic Web Conference, Bonn, and is related the publication of the same title. Abstract of the publication: Entities on the Web of Data need to have labels in order to be exposable to humans in a meaningful way. These labels can then be used for exploring the data, i.e., for displaying the entities in a linked data browser or other front-end applications, but also to support keyword-based or natural-language based search over the Web of Data. Far too many applications fall back to exposing the URIs of the entities to the user in the absence of more easily understandable representations such as human-readable labels. In this work we introduce a number of label-related metrics: completeness of the labeling, the efficient accessibility of the labels, unambiguity of labeling, and the multilinguality of the labeling. We report our findings from measuring the Web of Data using these metrics. We also investigate which properties are used for labeling purposes, since many vocabularies define further labeling properties beyond the standard property from RDFS. The current movement toward openness and sharing of data is likely to have a profound effect on the speed of scientific research and the complexity of questions we can answer. However, a fundamental problem with currently available datasets (and their metadata) is heterogeneity in terms of implementation, organization, and representation. To address this issue we have developed a generic scientific data model (SDM) to organize and annotate raw and processed data, and the associated metadata. This paper will present the current status of the SDM, implementation of the SDM in JSON-LD, and the associated scientific data model ontology (SDMO). Example usage of the SDM to store data from a variety of sources with be discussed along with future plans for the work.

The ability to recreate computational results with minimal effort and actionable metrics provides a solid foundation for scientific research and software development. When people can replicate an analysis at the touch of a button using open-source software, open data, and methods to assess and compare proposals, it significantly eases verification of results, engagement with a diverse range of contributors, and progress. However, we have yet to fully achieve this; there are still many sociotechnical frictions. Inspired by David Donoho's vision, this talk aims to revisit the three crucial pillars of frictionless reproducibility (data sharing, code sharing, and competitive challenges) with the perspective of deep software variability. Our observation is that multiple layers — hardware, operating systems, third-party libraries, software versions, input data, compile-time options, and parameters — are subject to variability that exacerbates frictions but is also essential for achieving robust, generalizable results and fostering innovation. I will first review the literature, providing evidence of how the complex variability interactions across these layers affect qualitative and quantitative software properties, thereby complicating the reproduction and replication of scientific studies in various fields. I will then present some software engineering and AI techniques that can support the strategic exploration of variability spaces. These include the use of abstractions and models (e.g., feature models), sampling strategies (e.g., uniform, random), cost-effective measurements (e.g., incremental build of software configurations), and dimensionality reduction methods (e.g., transfer learning, feature selection, software debloating). I will finally argue that deep variability is both the problem and solution of frictionless reproducibility, calling the software science community to develop new methods and tools to manage variability and foster reproducibility in software systems. In this book, we use conservation of energy techniques on a fluid element to derive the Modified Bernoulli equation of flow with viscous or friction effects. We derive the general equation of flow/ velocity and then from this we derive the Pouiselle flow equation, the transition flow equation and the turbulent flow equation. In the situations where there are no viscous effects , the equation reduces to the Bernoulli equation. From experimental results, we are able to include other terms in the Bernoulli equation. We also look at cases where pressure gradients exist. We use the Modified Bernoulli equation to derive equations of flow rate for pipes of different cross sectional areas connected together. We also extend our techniques of energy conservation to a sphere falling in a viscous medium under the effect of gravity. We demonstrate Stokes equation of terminal velocity and turbulent flow equation. We look at a way of calculating the time taken for a body to fall in a viscous medium. We also look at the general equation of terminal velocity.

Intravital microscopy (IVM) is a powerful tool utilized to study cellular behavior over time and space in vivo. Much of our understanding of cell biology has been accomplished using various in vitro and ex vivo methods; however, these studies do not necessarily reflect the natural dynamics of biological processes. Unlike traditional cell culture or fixed tissue imaging, IVM allows for the ultra-fast high-resolution imaging of cellular processes over time and space and were studied in its natural environment. Real-time visualization of biological processes in the context of an intact organism helps maintain physiological relevance and provide insights into the progression of disease, response to treatments or developmental processes. In this webinar we give an overview of advanced applications of the IVM system in preclinical research. IVIM technology is a provider of all-in-one intravital microscopy systems and solutions optimized for in vivo imaging of live animal models at sub-micron resolution. The system’s unique features and user-friendly software enables researchers to probe fast dynamic biological processes such as immune cell tracking, cell-cell interaction as well as vascularization and tumor metastasis with exceptional detail. This webinar will also give an overview of IVM being utilized in drug development, offering a view into the intricate interaction between drugs/nanoparticles and tissues in vivo and allows for the evaluation of therapeutic intervention in a variety of tissues and organs. This interdisciplinary collaboration continues to drive the advancements of novel therapeutic strategies.

Observation of Io’s Resurfacing via Plume Deposition Using Ground-based Adapt...

Since volcanic activity was first discovered on Io from Voyager images in 1979, changes on Io’s surface have been monitored from both spacecraft and ground-based telescopes. Here, we present the highest spatial resolution images of Io ever obtained from a groundbased telescope. These images, acquired by the SHARK-VIS instrument on the Large Binocular Telescope, show evidence of a major resurfacing event on Io’s trailing hemisphere. When compared to the most recent spacecraft images, the SHARK-VIS images show that a plume deposit from a powerful eruption at Pillan Patera has covered part of the long-lived Pele plume deposit. Although this type of resurfacing event may be common on Io, few have been detected due to the rarity of spacecraft visits and the previously low spatial resolution available from Earth-based telescopes. The SHARK-VIS instrument ushers in a new era of high resolution imaging of Io’s surface using adaptive optics at visible wavelengths.

The return of a sample of near-surface atmosphere from Mars would facilitate answers to several first-order science questions surrounding the formation and evolution of the planet. One of the important aspects of terrestrial planet formation in general is the role that primary atmospheres played in influencing the chemistry and structure of the planets and their antecedents. Studies of the martian atmosphere can be used to investigate the role of a primary atmosphere in its history. Atmosphere samples would also inform our understanding of the near-surface chemistry of the planet, and ultimately the prospects for life. High-precision isotopic analyses of constituent gases are needed to address these questions, requiring that the analyses are made on returned samples rather than in situ.

Functional Magnetic Resonance Imaging (fMRI) provides means to characterize brain activations in response to behavior. However, cognitive neuroscience has been limited to group-level effects referring to the performance of specific tasks. To obtain the functional profile of elementary cognitive mechanisms, the combination of brain responses to many tasks is required. Yet, to date, both structural atlases and parcellation-based activations do not fully account for cognitive function and still present several limitations. Further, they do not adapt overall to individual characteristics. In this talk, I will give an account of deep-behavioral phenotyping strategies, namely data-driven methods in large task-fMRI datasets, to optimize functional brain-data collection and improve inference of effects-of-interest related to mental processes. Key to this approach is the employment of fast multi-functional paradigms rich on features that can be well parametrized and, consequently, facilitate the creation of psycho-physiological constructs to be modelled with imaging data. Particular emphasis will be given to music stimuli when studying high-order cognitive mechanisms, due to their ecological nature and quality to enable complex behavior compounded by discrete entities. I will also discuss how deep-behavioral phenotyping and individualized models applied to neuroimaging data can better account for the subject-specific organization of domain-general cognitive systems in the human brain. Finally, the accumulation of functional brain signatures brings the possibility to clarify relationships among tasks and create a univocal link between brain systems and mental functions through: (1) the development of ontologies proposing an organization of cognitive processes; and (2) brain-network taxonomies describing functional specialization. To this end, tools to improve commensurability in cognitive science are necessary, such as public repositories, ontology-based platforms and automated meta-analysis tools. I will thus discuss some brain-atlasing resources currently under development, and their applicability in cognitive as well as clinical neuroscience.
