Aim/Introduction: Integrative/Hybrid approaches are increasingly being used to determine three-dimensional (3D) structures of biological macromolecules by combining information from X-ray crystallography, NMR spectroscopy, and cryo-electron microscopy with data from diverse complementary experimental and computational methods. Two such experimental biochemical and biophysical methods include cross-linking coupled mass spectrometry (CLMS) and double electron-electron resonance (DEER). These techniques can be employed to generate distance restraints that can be visualized in the context of existing and modeled macromolecular structures. At present, displaying of the distance restraints as annotations for structure modeling and validation is largely limited to specialists. Herein, we utilize the web-based NGL library to provide 3D visualization of distance restraints integrated with general molecular graphics.
Results: Distance restraints can be shown as distances between atoms or as probability density distributions for atom positions. For CLMS data, distances between atoms can be usefully depicted with cylinders connecting one atom to the other. For DEER data, probability density distributions are rendered from volumetric data as isosurfaces at any density threshold or as volume slices. Both distance restraint representations are fully integrated with NGL web-based molecular graphics.
Conclusion: The NGL library allows developers to create custom visualization solutions for specialized or novel 3D data derived from biophysical/biochemical experiments. The resulting interactive visualizations enable spatial understanding and exploratory analyses. Furthermore, these web-based tools simplify data exchange and foster collaborative analysis. Illustrative graphical applications will be presented using data from CLMS and DEER measurements.
