  1. Purification of endogenous rat testicular TP1 and TP2. A, fractionation of 0.4 n HCl acid-soluble proteins extracted from rat testicular nuclei by step gradient of TCA as indicated. Transition proteins are precipitated in the 3–30% TCA fraction, as confirmed by Western blotting using anti-TP1 and anti-TP2 antibodies. B, RP-HPLC chromatogram showing partial separation of transition proteins from the testis acid-soluble proteins from the 3–30% TCA fraction (see “Experimental Procedures” for details). C, Coomassie-stained protein pattern of the two peaks from RP-HPLC (peak 1 (lane 1) and peak 2 (lane 2)).   2. Post-translational modifications of endogenous transition proteins, TP1 and TP2. Post-translational modifications identified by mass spectrometry of the endogenous transition protein, TP1 (A) and TP2 (B), are depicted. Sequence coverage was 91 and 84% for TP1 and TP2, respectively, and covered regions are shown in the vermillion box. PTMs are indicated as follows: acetylation (ac), mono- and dimethylation (me1 and me2, respectively), and phosphorylation (ph). (See Tables 2 and 3 for spectral information of identified post-translational modifications of TP1 and TP2, respectively.)
  3. Sequence divergence of TP1 and TP2 and conservation of PTM sites in mammals. The evolutionary history of transition protein TP1 (A) and TP2 (B) inferred using the neighbor-joining method is depicted. The percentage of replicate trees in which the associated taxa clustered together in the bootstrap test (1,000 replicates) is shown beside the branches. The tree is drawn to scale, with branch lengths in the same units as the evolutionary distances used to infer the phylogenetic tree. The analysis involved TP1 and TP2 amino acid sequences from eight mammals, as indicated. The presented tree is unrooted. The optimal tree with the sum of branch length of 0.28693632 is shown for TP1, and the optimal tree with the sum of branch length of 1.27529097 is shown for TP2. The TP2 amino acid sequence has diverged more than TP1 across mammals, as indicated by the difference in the branch length. C and D, conservation of identified PTM sites in mammalian TP1 (C) and TP2 (D) across selected mammals (TP1: rat (P02317), mouse (P10856), human (P09430), chimpanzee (F7VJM6), rhesus macaque (F7VJL8), dog (E2RER7), cow (P17305), and pig (P17306); TP2: rat (P11101), mouse (P11378), human (Q05952), chimpanzee (B3LF34), rhesus macaque (Q9N1A3), dog (O77645), cow (P26377), and pig (P29258)).
