 A method used in protein engineering
 To harness the power of natural selection
 To evolve proteins or RNA with desirable
  properties not found in nature.

I. Diversification
The gene encoding the protein of interest
 Is mutated and/or recombined at random
 To create a large library of gene variants.
 Techniques commonly used in this step are
   •Error-prone PCR and
   •DNA shuffling
II. Selection:
The library is tested for the presence of mutants
(variants) possessing the desired property
 Using a screen or selection.
 Screens enable the researcher to identify and
isolate high-performing mutants by hand
 While selections automatically eliminate all
nonfunctional mutants.
III. Amplification:
The variants identified in the selection or screen are
replicated many fold
Enabling researchers to sequence their DNA
 In order to understand what mutations have
occurred.
Mutagenesis and Selection for Protein
Engineering
Mutagenesis and selection can be effectively utilized
for improving a specific property of an enzyme.
(i) E. coli anthranilate synthetase enzyme
    Normally sensitive to tryptophan inhibition
    Due to feedback inhibition
• An MTR 2 mutation of E. coli was found
     MTR 2 ;5-methyltetrahydrofolate-homocysteine methyltransferase
   Altered form of enzyme anthranilate synthetase
   Insensitive to tryptophan inhibition
• They may help in continuous synthesis
   Without any inhibition by tryptophan
    accumulated as a product
(ii) Lactate dehydrogenase to Malate dehydrogenase
 Natural mutation
 Single amino acid substitution (Gln 02... Arg)

If improvement requires changes in several amino
acids
Such a mutant will be rare or nonexistent
Modifications of this type will be possible only
through gene modification techniques
Multienzyme Systems by Gene Fusion
 Artificially synthesized
 Which can catalyze sequential reactions
 In many biotechnological production processes.
 Proximity of more than one enzymes can also be achieved
by
    Co-immobilization and
    Chemical cross linking
 BUT
 Gene fusion appears to have the highest potential in
enzyme technology.
 The gene fusion technology, for preparation of bi-and
polyfunctional enzymes
 Involves joining of structural genes of two or more
enzymes.
The translational stop singal at the 3' end of the first gene
is removed and ligated in frame to the ATG start codon of
the second gene.
 Alternatively, short linkers (2-10 amino acids) are used.
 The novel chimeric gene gives a single polypeptide
chain carrying active sites of both genes.
 This fusion may involve
    (i) two monomeric enzymes
    (ii) a monomeric and a dimeric enzyme or
    (iii) two dimeric enzymes
During the past few years, a variety of artificial
bifunctional and polyfunctional enzymes have been
prepared by gene fusion in vitro, and their physical and
chemical properties analysed.
I. Drug Designing by Blocking Enzyme Activity
Since most drugs act by modifying or blocking the activity
of an enzyme
A deeper understanding of suitably chosen target enzymes
 Lead to major advances in rational drug designing
Following two examples will illustrate the utility of drug
designing as an important area of biotechnology research.
                 1. Trimethoprim (TMP)
 Clinically important antimicrobial drug
 This drug inhibits the enzyme dihydrofolate reductase
(dHFR) in bacteria
 Frequently used to treat urinary tract infections
 But in high concentrations it attacks even human dHFR
 Becoming harmful (toxic), if used by the patient
The structures of different dHFRs have been
compared
TMP with greater specificity for bacterial enzyme
may be designed.
Since TMP shows flexibility in its three
dimensional structure in association with enzyme
dHFR
Efforts have been made to synthesize TMP
Which will have a rigid three dimensional
structure in association with bacterial enzyme
dHFR
So that it may not be able to attack human dHFR
2. Inhibitor of Renin
Inhibitors of the enzyme ‘Renin’
Actively modeled
The enzyme catalyses the first in a series of
reactions that lead to elevated blood pressure
Models of renin have been prepared on the basis of
known structures of similar other proteins like aspartic
protenase and pepsin
This led to the designing of non peptide inhibitors
that mimic intermediate product in the reaction of
renin with its substrate
So that native renin will not function
These inhibitors may be useful for treating
hypertensions
II. Drug Designing Through Blocking
              Hormone Receptors
Responsible for the disease
Followed by identification of chemicals that
will block such receptors
Utilizing this strategy, atleast two drugs were
developed by Dr. James Black (of UK), who
shared with Drs. G. Elion and G. Hitchings (of
USA), the 1988 Nobel Prize for Physiology and
Medicine.
These two medicines are
   Propranolol & Cimetidine
Propranolol
This drug is widely used for treating heart disease
and high blood pressure.
Heart diseases result due to the presence (in excess)
of hormones 'norepinephrine' and 'epinephrine',
due to their role in contraction and relaxation of
cardiac muscles.
These hormones act through two receptors a and p.
The drug 'propranolol' is a 'blocker' and relaxes the
heart muscles.
It has been shown that the drug not only cures
the heart diseases
but reduces the death rate of heart disease
survivors by 25%
The drug is also used for treatments of
'angina pectoris' and 'high blood pressure’
Obviously by blocking the receptor 'P', the
drug inhibits the activity of hormones which act
through a receptor molecule.
Cimetidine
This drug is antiulcer and is used for treatment
of ulcers.
Ulcers result from acid production due to
histamine release in the stomach
Therefore attempts were made to treat these
ulcers through antihistamines that were earlier
used to combat respiratory allergies.
 These antihistamines proved ineffective for
ulcer treatment and James Black attributed this to
use of receptors that were different in stomach
lining and respiratory tract.
He was able to characterize histamine receptor of
stomach lining and called it H2 acceptor
Which is blocked by the drug 'cimetidine‘
Thus leading to healing of ulcers by preventing
acid production due to nonavailability of histamine.
 Therefore 'cimetidine' marked the beginning of a
new era in ulcer treatment,
Since earlier ulcers, that did not heal, had to be
removed surgically.
III. Drug Designing Through Inhibition of
                Nucleic Acid Synthesis
Through their detailed studies of antimetabolites
or inhibitors (they block key enzymes) of DNA
synthesis
G. Elison and G. Hitchings (both of USA) were
able to develop drugs for treating
    'cancer',
    'gout',
   "malaria' and
   viral infections such as 'herpes'.
Drugs like '6-mereaptopurine' and 'thioguanine‘
Which inhibit DNA synthesis leading to inhibition
of cell division and therefore are
Effective in cancer chemotherapy.
Another drug developed by them is 'azathioprine'
used to fight transplant rejection, or
   diseases like rheumatoid arthritis,
   In both cases the drug acting through attacking
   the immune system (immunosuppressive effect).
Elion and Hitchings also studied the differences in
nucleic acid synthesis of prokaryotes and human
cells
 Which led to the development of drugs like
 ‘Pyramethamine' for malaria
 ‘Trimethoprim' for bacterial infection and
 Acyclovir’ for herpes virus infection
 ‘Azidothymidine (AZT)’ developed recently for
AIDS also woks on the principle formulated by
Elison and Hitchings.

  • 3. I. Diversification The gene encoding the protein of interest  Is mutated and/or recombined at random  To create a large library of gene variants.  Techniques commonly used in this step are •Error-prone PCR and •DNA shuffling
  • 4. II. Selection: The library is tested for the presence of mutants (variants) possessing the desired property  Using a screen or selection.  Screens enable the researcher to identify and isolate high-performing mutants by hand  While selections automatically eliminate all nonfunctional mutants. III. Amplification: The variants identified in the selection or screen are replicated many fold Enabling researchers to sequence their DNA  In order to understand what mutations have occurred.

  • 24. Mutagenesis and Selection for Protein Engineering Mutagenesis and selection can be effectively utilized for improving a specific property of an enzyme. (i) E. coli anthranilate synthetase enzyme  Normally sensitive to tryptophan inhibition  Due to feedback inhibition • An MTR 2 mutation of E. coli was found MTR 2 ;5-methyltetrahydrofolate-homocysteine methyltransferase  Altered form of enzyme anthranilate synthetase  Insensitive to tryptophan inhibition • They may help in continuous synthesis  Without any inhibition by tryptophan accumulated as a product
  • 25. (ii) Lactate dehydrogenase to Malate dehydrogenase  Natural mutation  Single amino acid substitution (Gln 02... Arg) If improvement requires changes in several amino acids Such a mutant will be rare or nonexistent Modifications of this type will be possible only through gene modification techniques

Multienzyme Systems by Gene Fusion  Artificially synthesized  Which can catalyze sequential reactions  In many biotechnological production processes.  Proximity of more than one enzymes can also be achieved by  Co-immobilization and  Chemical cross linking BUT  Gene fusion appears to have the highest potential in enzyme technology.  The gene fusion technology, for preparation of bi-and polyfunctional enzymes  Involves joining of structural genes of two or more enzymes.
  • 27. The translational stop singal at the 3' end of the first gene is removed and ligated in frame to the ATG start codon of the second gene.  Alternatively, short linkers (2-10 amino acids) are used.  The novel chimeric gene gives a single polypeptide chain carrying active sites of both genes.  This fusion may involve (i) two monomeric enzymes (ii) a monomeric and a dimeric enzyme or (iii) two dimeric enzymes During the past few years, a variety of artificial bifunctional and polyfunctional enzymes have been prepared by gene fusion in vitro, and their physical and chemical properties analysed.

Drug Designing by Blocking Enzyme Activity Since most drugs act by modifying or blocking the activity of an enzyme A deeper understanding of suitably chosen target enzymes  Lead to major advances in rational drug designing Following two examples will illustrate the utility of drug designing as an important area of biotechnology research. 1. Trimethoprim (TMP)  Clinically important antimicrobial drug  This drug inhibits the enzyme dihydrofolate reductase (dHFR) in bacteria  Frequently used to treat urinary tract infections  But in high concentrations it attacks even human dHFR  Becoming harmful (toxic), if used by the patient
  • 30. The structures of different dHFRs have been compared TMP with greater specificity for bacterial enzyme may be designed. Since TMP shows flexibility in its three dimensional structure in association with enzyme dHFR Efforts have been made to synthesize TMP Which will have a rigid three dimensional structure in association with bacterial enzyme dHFR So that it may not be able to attack human dHFR

Inhibitor of Renin Inhibitors of the enzyme ‘Renin’ Actively modeled The enzyme catalyses the first in a series of reactions that lead to elevated blood pressure Models of renin have been prepared on the basis of known structures of similar other proteins like aspartic protenase and pepsin This led to the designing of non peptide inhibitors that mimic intermediate product in the reaction of renin with its substrate So that native renin will not function These inhibitors may be useful for treating hypertensions

Drug Designing Through Blocking Hormone Receptors Responsible for the disease Followed by identification of chemicals that will block such receptors Utilizing this strategy, atleast two drugs were developed by Dr. James Black (of UK), who shared with Drs. G. Elion and G. Hitchings (of USA), the 1988 Nobel Prize for Physiology and Medicine. These two medicines are Propranolol & Cimetidine
  • 33. Propranolol This drug is widely used for treating heart disease and high blood pressure. Heart diseases result due to the presence (in excess) of hormones 'norepinephrine' and 'epinephrine', due to their role in contraction and relaxation of cardiac muscles. These hormones act through two receptors a and p. The drug 'propranolol' is a 'blocker' and relaxes the heart muscles.
  • 34. It has been shown that the drug not only cures the heart diseases but reduces the death rate of heart disease survivors by 25% The drug is also used for treatments of 'angina pectoris' and 'high blood pressure’ Obviously by blocking the receptor 'P', the drug inhibits the activity of hormones which act through a receptor molecule.
  • 35. Cimetidine This drug is antiulcer and is used for treatment of ulcers. Ulcers result from acid production due to histamine release in the stomach Therefore attempts were made to treat these ulcers through antihistamines that were earlier used to combat respiratory allergies.  These antihistamines proved ineffective for ulcer treatment and James Black attributed this to use of receptors that were different in stomach lining and respiratory tract.
  • 36. He was able to characterize histamine receptor of stomach lining and called it H2 acceptor Which is blocked by the drug 'cimetidine‘ Thus leading to healing of ulcers by preventing acid production due to nonavailability of histamine.  Therefore 'cimetidine' marked the beginning of a new era in ulcer treatment, Since earlier ulcers, that did not heal, had to be removed surgically.
  • 37. III. Drug Designing Through Inhibition of Nucleic Acid Synthesis Through their detailed studies of antimetabolites or inhibitors (they block key enzymes) of DNA synthesis G. Elison and G. Hitchings (both of USA) were able to develop drugs for treating  'cancer',  'gout', "malaria' and viral infections such as 'herpes'.
  • 38. Drugs like '6-mereaptopurine' and 'thioguanine‘ Which inhibit DNA synthesis leading to inhibition of cell division and therefore are Effective in cancer chemotherapy. Another drug developed by them is 'azathioprine' used to fight transplant rejection, or diseases like rheumatoid arthritis, In both cases the drug acting through attacking the immune system (immunosuppressive effect).

Elion and Hitchings also studied the differences in nucleic acid synthesis of prokaryotes and human cells  Which led to the development of drugs like  ‘Pyramethamine' for malaria  ‘Trimethoprim' for bacterial infection and  Acyclovir’ for herpes virus infection  ‘Azidothymidine (AZT)’ developed recently for AIDS also woks on the principle formulated by Elison and Hitchings.
