REASSEMBLING 600+ MARINE TRANSCRIPTOMES: AUTOMATED PIPELINE DEVELOPMENT AND E...Lisa K. Johnson, Ph.D.
Talk for ASLO Ocean Science Meeting, Honolulu, HI
March 3, 2017
Lisa J. Cohen, Harriet Alexander, C. Titus Brown
The Marine Microbial Eukaryotic Transcriptome Sequencing Project (MMETSP) facilitated the generation of 678 Illumina RNA sequence datasets from a wide diversity of organisms spanning more than 40 phyla of cultured microbial eukaryotes collected from a variety of marine environments. This is the largest publicly available set of RNA sequencing data from a diversity of eukaryotic taxa with a standardized library preparation. We developed an automated and modularized de novo transcriptome assembly pipeline for the MMETSP data set that is extensible to accommodate both future software updates and additional samples. With this large set of assemblies from a diversity of species, we were able to quantitatively evaluate the qualities of individual transcriptomes. Moreover, a meta-analysis across the dataset revealed lineage-specific transcriptome characteristics, such as predicted open reading frames, contig features, unique k-mers and evaluation scores. Ultimately, a better understanding of these assemblies and annotations will enhance our ability to accurately identify and characterize genes of ecological and biogeochemical significance.
There are a lot of great things about the cloud, but the "destroy and rebuild" philosophy which is really good for building a continuous delivery pipeline, really sucks when applied to troubleshooting production problems. When your application goes haywire, the most valuable engineering skill is not the the ability to bring up a copy of your system or even the knowledge of your technology stack (although it doesn't hurt). It is the skill of understanding and solving problems.
Finding the root cause of the issue and mitigating it with minimal disruption in production is a must-have skill for engineers responsible for managing and maintaining production systems, which nowadays includes ops, dbas and devs alike. In this talk I will discuss the skills required to troubleshoot complex systems, traits that prevent engineers from being successful at troubleshooting and discuss some techniques and tips and trick for troubleshooting complex systems in production.

Rice is a staple food for Filipinos and the sufficiency of its supply is essential. The Philippines source its supply of rice from local production and importation from neighboring Southeast Asian countries such as Vietnam and Thailand. Nueva Ecija and its farmers are the largest rice producer in the Philippines. Nueva Ecija was popularly known as the Rice Granary of the country as it produces 9.5 – 10% of the total rice production in country for the last 5 years or equivalent to 1.6 million MT to 1.9 million MT. A percentile change in the production volume of rice in the province will have an impact of approximately 18000MT of change in supply availability. The level of supply in the province may affect the farmgate pricing of palay, affect the income of the farmers and helps determine their willingness to plant in the upcoming seasons. Farmgate price of palay in Nueva Ecija from 2010 to 2020 is Php 12.72 to Php26.68.Low farmgate prices discourage farmers to plant or disable them to do so as they are losing capital for the succeeding seasons. Rice seeds and farm inputs are being provided by the government thru RCEF to selected farmers to increase their productivity and subsidize some of the cost of production. The same programs were rolled out in Nueva Ecija, but farmers still ask for support to help them turn the rice farming profitable.

Mr Hiroshi Hiraoka, Senior Agriculture Economist, AFTA2, World Bank and member of the Coalition for African Rice Development (CARD) Steering Committee also accompanied the delegation.
