SNP Detection for Massively Parallel Whole-genome Sequencing
This document summarizes a new method for calling SNPs from Illumina sequencing data. The method uses a Bayesian approach that incorporates prior probabilities of SNPs, quality score recalibration based on mismatch patterns, and likelihood calculations based on multiple observations of alleles. Novocraft Technologies has developed a BaseSpace app that integrates their alignment and variant calling software tools. The app allows users to perform read alignment with Novoalign, sorting with Novosort, and variant calling with FreeBayes directly in BaseSpace without needing local software. The app currently supports human genomes and aims to enable more users to access Novocraft's tools through a seamless cloud-based workflow. Developing the app required integrating Novocraft's backend algorithms as a Docker container with a frontend BaseSpace interface.

Pre implantation genetic diagnosis (pgd)
PGD combines IVF with genetic testing of embryos before implantation. It aims to identify genetic defects or chromosomal abnormalities to select healthier embryos. There are two main types of testing - PCR for single gene disorders and FISH/CGH for aneuploidies. While PGD can reduce risks of genetic diseases and miscarriages, it has limitations as not all abnormalities can be detected and the procedure carries a small risk of embryo damage. As techniques advance to test all chromosomes, PGD may help avoid more conditions but remains an expensive and specialized procedure currently only available at certain IVF clinics in India.
