Saida Innab successfully completed the online course "Network Analysis in Systems Biology" from Coursera on March 18, 2015. The course provided an introduction to analyzing large biological data sets, including identifying differentially expressed genes, enrichment analysis, clustering algorithms, and integrating public data sources. It was taught by Professor Avi Ma'ayan from the Icahn School of Medicine at Mount Sinai.

The LiSIs platform is an online scientific workflow management system based on Galaxy that provides tools for life sciences informatics research. It aims to enable researchers to create, store, and share workflows for discovering active compounds. The platform has tools for small molecule virtual screening, preprocessing, user and expert processing, postprocessing, and output. It was used to implement a virtual screening experiment to identify molecules that bind to estrogen receptors. Fifteen out of eighteen compounds selected from screening were experimentally confirmed to be active. The LiSIs platform facilitates complex biomedical studies and helps discover new therapeutic agents.

METAGENOTE is a microbiome annotation system being designed by the National Institute of Allergy and Infectious Diseases to more easily and consistently apply standardized metadata to microbiome studies. It consists of three primary tools - metadata capture, publishing, and viewing. The metadata capture tool allows users to create studies and annotate samples using templates based on MIMARKS/MIMS standards. It includes features like autocomplete menus to facilitate consistent terminology. The publishing tool automatically submits metadata to the Sequence Read Archive. The portal provides REST API access to study metadata and tools for sharing and exporting data. The goal is to streamline the annotation process and enable comparative analysis across datasets.

The proliferation of mobile devices in the form of smartphones and tablet devices has put into our hands computational power and capability previously limited to desktop until recently. Couple this with the connectivity of these devices to the internet and the trend of increased capability and accessibility in smaller devices continues. This presentation will provide an overview of our efforts to provide access on mobile devices to a large chemistry database, ChemSpider, containing over 25 million unique chemical compounds and associated data including patents, publications, properties and analytical data. We will also discuss how, by providing programming interfaces and Open Data, it has been possible to produce a Spectral Game (www.spectralgame.com) for scientists and students to practice their spectral interpretation skills. We will discuss some of the technology hurdles associated with delivering such capabilities to the various mobile platforms and how modern technologies can significantly enhance the user experience. The Association of Public Health Laboratories (APHL) aims to promote public health laboratories through quality laboratory practices. APHL conducted surveys of public health laboratories' Laboratory Information Management Systems (LIMS) which found that most states have multiple LIMS, are seeking to replace aging systems, and exchange data through various methods with limited compatibility. APHL is working with partners to develop interoperable electronic laboratory data exchange networks.

iBioSearch: The Integrated Biological Database Search
The document proposes a solution called iBioSearch that aims to provide a unified search interface for biologists to search over 1000 biological databases. It does this by first collecting interfaces from various biological databases and then reverse engineering them to generate a global schema (metamodel) that represents common search capabilities across interfaces. It maps each interface as an instance of this metamodel to extract search entities and criteria. It then clusters entities and consolidates criteria to generate a non-redundant global biological search interface (GBWS) for biologists. Future work involves testing this approach with biologists and expanding the methodology.
Virus Analytics Poster
This document describes a tool called IDEA that was developed to rapidly analyze over 6,200 genomic and 93,000 proteomic sequences of flaviviruses. IDEA uses a high performance SGI UV2000 system with Apache Spark to perform comparative genomic analysis. It constructs phylogenetic trees using maximum likelihood, performs all-to-all sequence comparisons, and allows users to search and filter the data. Maps and trees are generated to visualize strain relationships and spread over time. The tool is intended to help researchers track and identify pathogenic strains to guide public health responses to flavivirus outbreaks.
