discovery in industry, academia and for small businesses. The Open PHACTS consortium is building a freely available
platform, integrating pharmacological data from a variety of information resources, and providing tools and services
to question this integrated data to support pharmacological research.

Why do we need Open PHACTS?
Currently, pharmaceutical companies expend significant and duplicated efforts aligning and integrating internal 20 Prioritized questions
information with public data sources. This process is difficult and inefficient and the vast majority of drug discovery
sources cannot easily interoperate. Open PHACTS is creating a precompetitive infrastructure to make these
approaches available both to industry and to academia and smaller companies, who have historically not had
access to large-scale integrated pharmacological data resources.

The public Beta of the Open PHACTS Explorer and Exemplars will be released in 4Q 2012. Cluster 1 (11) Cluster 2 (9)

Introduction
We describe the collection of scientific competency questions by the Table 1: The top 20 ranked research questions. Cluster I: (compound-target)

Scientific competency questions guide technical development

  • 1. Scientific competency questions Guiding the technical development About 83 Research questions Open PHACTS is a 3-year project of the Innovative Medicines Initiative (IMI), aiming to reduce the barriers to drug Questions clustered by subject discovery in industry, academia and for small businesses. The Open PHACTS consortium is building a freely available platform, integrating pharmacological data from a variety of information resources, and providing tools and services to question this integrated data to support pharmacological research. Why do we need Open PHACTS? Currently, pharmaceutical companies expend significant and duplicated efforts aligning and integrating internal 20 Prioritized questions information with public data sources. This process is difficult and inefficient and the vast majority of drug discovery sources cannot easily interoperate. Open PHACTS is creating a precompetitive infrastructure to make these approaches available both to industry and to academia and smaller companies, who have historically not had access to large-scale integrated pharmacological data resources. The public Beta of the Open PHACTS Explorer and Exemplars will be released in 4Q 2012. Cluster 1 (11) Cluster 2 (9) Compound-target Compound-target-disease/pathway Introduction We describe the collection of scientific competency questions by the Table 1: The top 20 ranked research questions. Cluster I: (compound-target) consortium, which are then used to drive the design of the Open PHACTS platform. Question Question This first cluster contains 11 questions, based on basic pharmacology, The consortium chose a user-driven approach, and assembled a set of number which are usually asked in at the early stages of the drug discovery scientific questions of varying complexities suggested by the consortium process. Generally, the investigator wants to find out more about known members. These contribute to the progress of specific research activities interactions between a compound or a set of compounds and a defined and of the drug discovery process in general, and represent a challenge to Cluster I primary target and/or other targets. The request can be expanded towards the currently used information systems. The importance is in the general Q1 All oxidoreductase inhibitors active at <100 nM in both human and mouse a target family and/or the same target in different species. nature of the questions and the underlying data concepts and associations needed to answer them, rather than in the specific questions themselves. Q2 Given compound X, what is its predicted secondary pharmacology? What are the on- and off-target safety concerns for a compound? What is the evidence Cluster II: (compound-target-disease and/or –pathway) Answers will require association of multiple heterogeneous data concepts and how reliable is that evidence (journal impact factor, KOL) for findings The second cluster contains 9 questions that deal with the previous like compound, target, pathway and disease/phenotype, and identification associated with a compound? concepts of compound-target relations, but in addition, is extended to of the particular resources that need to be incorporated for this purpose. pathways and diseases. The information requested in most cases needs Q3 Given a target find me all actives against that target. Find/predict polypharmacology of actives. Determine ADMET profile of actives. references associated with it (patents, journal articles). These types of Results and Discussion Q4 For a given interaction profile, give me compounds similar to it. questions usually arise during the lead optimization phase or for proof of concept studies. Defining the set of research questions was a critical early requirement Q5 The current Factor Xa lead series is characterized by substructure X. Retrieve for building the Open PHACTS platform. The partners provided a total of all bioactivity data in serine protease assays for molecules that contain 83 questions which were prioritized using a point-based voting system, substructure X. Data association network and Data sources resulting in top-ranked 20 questions. A clustering procedure was carried The analysis of the scientific questions demonstrates that the data and Q6 A project is considering Protein Kinase C Alpha (PRKCA) as a target. What out by extracting the key information implied in each question needed to are all the compounds known to modulate the target directly? What are the associations between the concepts “chemical compound”, “molecular start a conventional data search. This provided a deeper insight into the compounds that may modulate the target directly? i.e. return all compounds target”, “biological pathway”, and “disease” are essential to address the actual needs of academic and industry researchers and the underlying active in assays where the resolution is at least at the level of the target family questions. The complexity of the data associations is shown by a network (i.e. PKC) both from structured assay databases and the literature. data associations. As can be seen in Figure 1, this procedure lead to three diagram in Figure 2. Analysis of this network shows that most of the highly main clusters containing 29 target/protein, 21 compound and 21 disease Q7 Give me all active compounds on a given target with the relevant assay data linked nodes are: the gene node (9 associations), the compound node or pathway related questions, respectively. Minor clusters from this analysis (6 associations) and the patent/publication node (6 associations). This comprise gene/gene family (6 questions), substructure (5), protein family Q8 Identify all known protein-protein interaction inhibitors. network reflects the data and associations needed to answer just the top (3), RNA (1), and assay (1). Q9 For a given compound, give me the interaction profile with targets. 20 prioritized questions, and thus provided the basis for selecting public databases which provide the relevant information. Q10 For a given compound, summarize all ‘similar compounds’ and their activities Q11 Retrieve all experimental and clinical data for a given list of compounds defined by their chemical structure (with options to match stereochemistry or not). Cluster II Q12 For my given compound, which targets have been patented in the context of Alzheimer’s disease? Q13 What ligands have been described for a particular target associated with transthyretin related amyloidosis, what is their affinity for that target, and how far are they advanced into preclinical / clinical phases, with links to publications / patents describing these interactions? Figure 1: Percentage of the 83 questions related to “compound”, “target”, “pathway” and “disease” Q14 Target druggability: Compounds directed against target X have been tested key words categorized by priorities. in what indications? What new targets have appeared recently in the patent literature for a disease? Has the target been screened in AstraZeneca before? What information on in vitro or in vivo screens has already been performed on a compound? For an overview of what requesters expect in highly ranked questions, we Q15 What chemical series have been shown to be active against target X? What counted for each question the key words “compound”, “target”, “pathway” new targets have been associated with disease Y? What companies are and “disease” in each category of prioritization (Figure 1). It was obvious working on target X or disease Y? that the concept compound-target was predominantly found in the Figure 2: Network of data associations needed to answer the top ranked scientific competency questions. highly prioritized questions. The top 20 questions were then classified in Q16 What compounds are known to be activators of targets which relate to Parkinson’s Disease or Alzheimer’s Disease? two clusters according to the complexity of information requested about compound-target or compound-target-disease/pathway (Table 1). Q17 For my specific target, which active compounds have been reported in the literature? What is also known about upstream and downstream targets? Conclusions The top 20 priority questions predominantly involve chemogenomics Q18 Compounds that agonizes targets in pathway X assayed in only functional assays with a potency <1 µM. and chemical biology applications which are essential to the early drug discovery process. Other questions are motivated by the more general Q19 Give me the compound(s) which hit most specifically the multiple targets in a need to enable integrative assessment of information on compounds, given pathway (disease). targets, pathways, and diseases. Q20 For a given disease/indication, give me all targets in the pathway and all active compounds hitting them. In conclusion, the user generated scientific competency questions guide the technical requirements, prioritize the development of vocabularies, and steer the linking of data sources needed to create the Open PHACTS platform.
